Highly sensitive detection and quantification of the pathogen Yersinia ruckeri in fish tissues by using real-time PCR

Yersinia ruckeri is the causative agent of enteric redmouth diseases (ERM) and one of the major bacterial pathogens causing losses in salmonid aquaculture. Since recent ERM vaccine breakdowns have been described mostly attributed to emergence of Y. ruckeri biotype 2 strains, rapid, reproducible, and sensitive methods for detection are needed. In this study, a real-time polymerase chain reaction (PCR) primer/probe set based on recombination protein A (recA) gene was designed and optimized to improve the detection of Y. ruckeri. The primer/probe set proved to have a 100 % analytical specificity and a sensitivity of 1.8 ag mu l(-1), equivalent to 1.7 colony-forming units (CFU) ml(-1), for purified DNA, 3.4 CFU g(-1) for seeded liver, kidney, and spleen tissues, and 0.34 CFU/100 mu l(-1) for seeded blood, respectively. The assay was highly reproducible with low variation coefficient values for intra- and inter-run experiments (2.9 % and 9.5 %, respectively). Following optimization, the assay was used to detect changes in the bacterial load during experimental infection. Rainbow trout (Onchorhynchus mykiss) were exposed to two strains of Y. ruckeri (biotype 1 and biotype 2) by intraperitoneal inoculation. Internal organs (liver, kidney, spleen) and blood were biopsied from dead fish daily for 15 days to quantify copies of pathogen DNA per gram of tissue. The findings showed the efficacy of this real-time PCR assay to quantify Y. ruckeri cells in the fish tissues and also confirmed this assay as a non-lethal method for the detection of this pathogen in blood samples.

Prevalence of human bocavirus infections in Europe. A systematic review and meta-analysis

Vibrio Clade 3.0: New Vibrionaceae Evolutionary Units Using Genome-Based Approach

Summary: This study presents the second update of molecular phylogenetic analysis of Vibrionaceae, adding new insights into the diversity and evolutionary history of this bacterial family. The results show that the classification based on nucleotide sequences of eight housekeeping genes is reliable, and the set of 11 ribosomal protein genes is useful for identifying uncultured species among metagenome-assembled genome pools. This research contributes to taxonomic applications in classifying not-yet-cultured taxa and expanding our understanding of Vibrionaceae.

The pan-genome of Splendidus clade species in the family Vibrionaceae: Insights into evolution, adaptation, and pathogenicity

Summary: In this study, the complete genome sequences of all type strains in the Splendidus clade were obtained and analyzed. The results showed that these strains have different genome sizes and plasmid numbers, which may be related to their environmental adaptation and pathogenicity. Furthermore, a broad prediction of virulence factors revealed core and species unique VF genes in the Splendidus clade.

Summary: Raoultella ornithinolytica, an increasingly important pathogen in human diseases, was isolated from the effluent of a domestic wastewater treatment plant in Spain. The nearly complete genome sequence of a multidrug-resistant strain, R. ornithinolytica MQB_Silv_108, was reported. Its release into the environment poses a possible exposure risk for humans and animals.

Population genetic and evolution analysis of Vibrio isolated from Turkish fish farms

Summary: This study characterized Vibrio isolates from Turkish fish farms, PubMLST database, and GenBank using multilocus sequence analysis and typing. They found high diversity and genetic interactions within the Vibrio population. 17 new sequence types were discovered, indicating frequent genetic recombination. These findings help understand differences in Vibrio infections in fish and provide insights for effective measures in aquaculture.

Genome taxonomy of the genus Thalassotalea and proposal of Thalassotalea hakodatensis sp. nov. isolated from sea cucumber larvae

Summary: This study isolated a Gram-negative, aerobic bacterium named PTE2(T) from laboratory-reared Japanese sea cucumber larvae. Phylogenetic analysis revealed that PTE2(T) was closely related to Thalassotalea sediminis N211(T), but had some differences, indicating the novelty of this strain. Based on genome-based taxonomic approaches, PTE2(T) is proposed as a new species, Thalassotalea hakodatensis sp. nov.

Genome taxonomy of the genus Neptuniibacter and proposal of Neptuniibacter victor sp. nov. isolated from sea cucumber larvae

Summary: Strain PT1(T), a rod-shaped bacterium isolated from laboratory-reared larvae of sea cucumber Apostichopus japonicus, demonstrated similarities to Neptuniibacter marinus ATR 1.1(T) and Neptuniibacter caesariensis MED92(T) with sequence similarities of 98.2% and 98.1%, respectively, based on the analysis of 16S rRNA gene nucleotide sequences. However, the average nucleotide identity (ANI) and in silico DNA-DNA hybridization (DDH) values among these three strains were below 95% and 70%, confirming the novel status of PT1(T). Based on the genomic approach, a new species, Neptuniibacter victor sp. nov., is proposed for PT1(T).

First Evidence of Vibrio tapetis as Causal Agent of Disease Outbreak in Meagre (Argyrosomus regius)
