In this study, a unique R package EVALFQ was developed for performance evaluation of >3000 LFQ chains, utilizing multiple criteria, spiking proteins, and comprehensive assessment. This package is expected to attract broad interests in the field of proteomic quantification.

Summary: Single-cell proteomics allows unbiased characterization of biological function and heterogeneity at the protein level. However, current limitations include proteomic depth, throughput, and robustness. In this study, we introduce a streamlined multiplexed workflow using mDIA to address these limitations. Our approach enables automated and complete dimethyl labeling of bulk or single-cell samples, without compromising proteomic depth. We also demonstrate the ability to quantify twice as many proteins per single cell compared to previous methods, and our workflow allows routine analysis of 80 single cells per day. Additionally, we combine mDIA with spatial proteomics to increase the throughput for microdissection and MS analysis, and successfully identify proteomic signatures of cells within distinct tumor microenvironments in primary cutaneous melanoma.

In this study, a novel isobaric 11plex-AzidoTMT reagent and a new workflow called AT-MAPP were introduced, greatly enhancing the multiplexing ability compared to the traditional isoTOP-ABPP method. These techniques were successfully applied to identify cysteine on- and off-targets using a covalent inhibitor, demonstrating their potential in activity-based protein profiling and covalent drug development.

Summary: The common octopus (Octopus vulgaris) is highly sought after for human consumption and has also been considered for aquaculture diversification. The octopus ink, a by-product in seafood processing, has been found to have antimicrobial and antioxidant properties. In this study, advanced proteomics techniques were used to create a reference dataset of peptides from octopus ink and investigate its bioactive potential. Various immune functioning proteins and bioactive peptides with potential health benefits, such as antimicrobial and antioxidant properties, were identified. These findings contribute to the development of pharmacological and functional food products.

Summary: In this study, a suspect screening approach based on high-resolution mass spectrometry was used to comprehensively characterize the short endogenous peptidome in dry-cured ham samples. A total of 236 short peptide sequences, including 173 natural short peptides and 63 sequences containing non-proteinogenic amino acids, were tentatively identified. Several modified short peptides, such as pyroglutamination and lactoyl conjugation, were also observed, suggesting reactions occurring over time.

Summary: Sperm motility is crucial for successful reproduction, but the ornamentation of axonemal microtubules and its support for motility in different fertilization environments are unclear. This study investigates native axonemal doublet microtubules (DMTs) in sea urchin and bovine sperm and identifies over 60 proteins decorating DMTs, including those linked to infertility. Through analyzing DMTs across species and cell types, the study defines core microtubule inner proteins (MIPs) and examines the evolution of the tektin bundle. Furthermore, a testis-specific serine/threonine kinase that connects DMTs to outer dense fibers in mammalian sperm is identified. The study provides structural insights into sperm evolution, motility, and dysfunction at a molecular level.

Summary: Industrial hemp is being widely used for pharmaceutical and nutraceutical purposes, but the detailed composition of hemp remains poorly understood. In this study, the carotenoids and fat-soluble vitamins in the inflorescences of seven Italian industrial hemp varieties were analyzed. The most abundant carotenoids were found to be phytoene, phytofluene, and all-trans -a-carotene. In addition, several other carotenoids were tentatively identified using liquid chromatography coupled with photodiode-array detection.

Summary: The presence of pharmaceuticals in the aquatic environment is mainly due to their release from wastewater treatment plants. Sulfonamides, a class of synthetic antibacterials, have often been found in surface water, contributing to antibiotic resistance. Monitoring their transformation products (TPs) is important, as they may still exert pharmaceutical activity. In this study, three commonly used sulfonamides were incubated with activated sludge, and their TPs were identified using mass spectrometry. The identified TPs were then used to analyze wastewater treatment plant samples. Acetylation was found to be the predominant transformation pathway.

Summary: This study elucidated the molecular mechanism underlying the hypocholesterolemic effects of Lupin protein hydrolysates (LPHs) in an in vivo model. The results showed that LPH treatment reduced de novo cholesterol synthesis through the regulation of HMGCoAR and LDLR protein levels. LPHs also controlled the PSCK9 signal pathway, leading to decreased cholesterol absorption. These findings highlight LPHs as a potential ingredient for developing new functional foods.

The density of quaternary ammonium ions in the iCOF was modulated for enhanced adsorption of AAs. The iCOF surface grafting monolithic sorbent was confirmed by different means. Several operating conditions were optimized to develop the online in-tube SPME-HPLC method, which showed good linearity, low limits of detection, and high recoveries for AAs in serum samples. This study presents a feasible approach for the application of COF-based monolithic sorbents in sample preparation.

Summary: A chitosan-alginate sponge with multiple cross-linking networks was developed for adsorption and enrichment of anionic dyes from food samples. The sponge showed better three-dimensional network structure, mechanical behavior, and stability compared to pure chitosan and alginate sponges. The adsorption performance and selectivity of the sponge were systematically studied, and it maintained high adsorption capacity and selectivity for anionic dyes. The sponge also showed satisfactory reusability and was successfully combined with high-performance liquid chromatography for the enrichment and detection of anionic dyes in candy and cocktail samples.

Summary: Analysis of in vivo exposure to traditional Chinese medicine using mass spectrometry is helpful for identifying effective ingredients and developing new drugs. This study focused on Forsythia suspensa (Lian Qiao) and used metabolomics technology to explore its in vivo exposure. By comparing the differences before and after administration, a complete set of nontargeted analysis strategies for TCM exposure was established. The study identified 393 Lian Qiao-related chemical components in mice after administration, including prototypes and metabolites. This study provides a reference for research on the active ingredients of Lian Qiao in vivo.

Summary: A quantitative analytical method was developed and validated in this study to determine the concentrations of 81 aroma-relevant wine volatiles. The method utilizes stir bar sorptive extraction and multidimensional gas chromatography with flame ionization detector or mass spectrometer. The method demonstrated good linearity, reproducibility, and recovery, and was successfully applied to analyze 20 wine samples.
