Integrative functional genetic-epigenetic approach for selecting genes as urine biomarkers for bladder cancer diagnosis

Early screening for bladder cancer (BC) holds the key to combat and control the increasing global burden of BC mortality. We presented a simple approach to characterize, analyze, and validate a panel of biomarkers in BC and their relationship to bilharziasis. We investigated voided urine and blood samples from patients with bladder cancer (n = 94), benign bladder lesions (n = 60), and age-matched normal controls (n = 56). This study was divided into the following phases. (1) We analyzed the expression of urinary Hyaluronoglucosaminidase 1 (HYAL1) protein in BC and control samples by zymography. (2) We performed bioinformatics analysis to retrieve a set of epigenetic regulators of HYAL1. (3) This set of three selected genes [long non-coding RNA-urothelial cancer associated 1(lncRNA-UCA1), microRNA-210, and microRNA-96] was then analyzed in the same urine samples used in phase I by quantitative real-time PCR. (4) A high reproducibility of gene selection results was also determined from statistical validation. The urinary expression of HYAL1 protein and its epigenetic regulators were higher in BC patients (P < .001). The receiver-operating characteristic curve analyses demonstrated that each one had good sensitivity and specificity for distinguishing BC patients from non-BC ones (HYAL1, 89.4 and 91.2 %; miR-210, 76.6 and 93 %; miR-96, 76.6 and 89.4 %; and lncRNA-UCA1, 91.5 and 96.5 %). There was a significant positive correlation between HYAL1 and the selected epigenetic biomarkers. The performance of this urine biomarker panel reached 100 % sensitivity and 89.5 % specificity for bladder cancer diagnosis.

Probiotic-prebiotic-synbiotic modulation of (YAP1, LATS1 and NF2 mRNAs/miR-1205/lncRNA SRD5A3-AS1) panel in NASH animal model

Summary: The prophylactic efficacy of gut microbiota-based treatments on nonalcoholic steatohepatitis (NASH) management was investigated through modulation of Hippo signaling pathway-related genes and their epigenetic regulators. Both probiotic mixture and prebiotic inulin fiber attenuated steatosis, inflammation, and fibrosis in NASH rats induced by a high sucrose high fat diet. The treatments also led to improvements in liver function and modulation of RNA panel related to NASH progression.

Summary: This study aimed to construct a bioinformatics-based co-regulatory network of mRNAs and ncRNAs in NAFLD, which was validated in an animal model. The network revealed key players involved in NAFLD pathogenesis, with significant differences in expression levels between NAFLD and normal controls. This provides valuable insights for potential diagnostic and management strategies for NAFLD.

ABHD4-Regulating RNA Panel: Novel Biomarkers in Acute Coronary Syndrome Diagnosis

Clinical Significance of HSPD1/MMP14/ITGB1/miR-6881-5P/Lnc-SPARCL1-1:2 RNA Panel in NAFLD/NASH Diagnosis: Egyptian Pilot Study

Summary: This pilot study evaluated the potential of the Nod-like receptor (NLR) signaling pathway related RNA panel in diagnosing non-alcoholic steatohepatitis (NASH). Upregulation of Lnc-SPARCL1-1:2 lncRNA led to increased levels of miR-6881-5P and subsequent mRNA levels of HSPD1, MMP14, and ITGB1 were observed. ROC curve analysis showed discriminative cutoff values that aided in distinguishing NASH cases from controls, as well as differentiating between NAFLD, simple steatosis, and NASH.

Impact of circ-0000221 in the Pathogenesis of Hepatocellular via Modulation of miR-661-PTPN11 mRNA Axis

Summary: Hepatocellular carcinoma (HCC) is a major cause of cancer-related death in Egypt. This study reveals a novel axis involving hsa-circ-0000221, miR-661, and PTPN11 mRNA in HCC pathogenesis, suggesting a tumor-suppressive role of hsa-circ-0000221 through miR-661 inhibition and subsequent PTPN11 mRNA increase. The findings highlight the potential use of circRNAs as molecular biomarkers in cancer research.

Identifying SARS-CoV-2 Lineage Mutation Hallmarks and Correlating Them With Clinical Outcomes in Egypt: A Pilot Study

Summary: The SARS-CoV-2 pandemic has resulted in over 4.9 million deaths, posing challenges in developing vaccines, treatments, and diagnostic tools due to the virus's mutations and emerging variants. In this study, we sequenced the viral RNA of 35 confirmed SARS-CoV-2 patients and identified a seven-mutation signature for the C36 lineage, which is detected in 56 countries and has emerged in Egypt. However, no significant correlation was found between the clinical outcomes and the C36 lineage.

Modulation of hepatic stellate cells by Mutaflor® probiotic in non-alcoholic fatty liver disease management

Summary: This study constructed a genetic-epigenetic network linked to hepatic stellate cell (HSC) signaling and evaluated the effects of Mutaflor (R) on this network. The results showed that Mutaflor (R) administration minimized the alterations caused by NAFLD/NASH and reduced HSC activation and profibrogenic protein expression. This effect may be achieved through upregulation of RPARP AS-1 LncRNA and downregulation of miR-650, FOXA2 mRNA, and TEAD2 mRNA expression.

Rosavin Ameliorates Hepatic Inflammation and Fibrosis in the NASH Rat Model via Targeting Hepatic Cell Death

Summary: This study investigated the pharmacological activity and potential mechanism of rosavin treatment on non-alcoholic steatohepatitis (NASH) by targeting hepatic cell death-related mRNAs and their upstream noncoding RNA regulators in NASH rats. The results showed that rosavin modulated the expression of hepatic cell death-related RNA panel and improved liver functions, lipid profile, hepatic inflammation, fibrosis, and apoptosis in NASH rats. The study suggests that rosavin may have the potential to attenuate disease progression and inhibit hepatic cell death in NASH.

Identification of a Multi-Messenger RNA Signature as Type 2 Diabetes Mellitus Candidate Genes Involved in Crosstalk between Inflammation and Insulin Resistance

Summary: This study identified a group of differentially expressed mRNAs related to the cGAS/STING, NOD-like receptor pathways (NLR), and T2DM using a microarray dataset. Comparative analysis using real-time PCR revealed significantly higher expressions of ZBP1, DDX58, NFKB1, and CHUK in the prediabetes group compared to healthy controls or T2DM patients. The expressions of ZBP1 and NFKB1 mRNA could discriminate between good and poor glycemic control groups.

Evaluation of the role of kefir in management of non-alcoholic steatohepatitis rat model via modulation of NASH linked mRNA-miRNA panel

Summary: Non-alcoholic steatohepatitis (NASH), the aggressive variant of non-alcoholic fatty liver disease, can be regulated through the Hippo pathway. Probiotics, such as kefir milk, have been shown to effectively manage NASH. In this study, the efficacy of kefir milk in NASH management was investigated through the modulation of hepatic mRNA-miRNA panel linked to NAFLD/NASH Hippo signaling and gut microbita regulated genes. The results showed that kefir administration prevented steatosis and inflammatory component of NASH, improved liver function and lipid panel, and down-regulated the expression of miR 6807-5p while up-regulating the expression of SOX 11 and AMOTL2, resulting in the reduction of inflammatory and fibrotic markers. Overall, kefir suppressed NASH progression and improved fibrosis and hepatic inflammation.
