Comparison of Variable-Blade to Allo-Kramer Shear Method in Assessing Rainbow Trout (Oncorhynchus mykiss) Fillet Firmness

A variable-blade (VB) attachment was compared to the Allo-Kramer (AK) shear attachment for texture analysis of rainbow trout fillets from 2 experiments; effects of attachment configuration, storage regimen, and cooking temperature are evaluated. In the 1st experiment, AK detected differences in force measurement, and VB showed that the perpendicular orientation yielded the highest response (P < 0.05). Fillets refrigerated (4 degrees C) for 0 d were firmer than fillets stored for 14 d (337.36 compared with 275.90 g/g). Raw fillets were firmer than cooked fillet (333.79 compared with 279.46 g/g). In the 2nd experiment, frozen storage at 25 degrees C for 30 d after refrigerated storage (R3F30 and R7F30) decreased VB shear force (P= 0.0019) and AK energy of shear (P= 0.0001) by 1.5- and 2-fold compared to those evaluated after refrigerated storage for 3 and 7 d (R3 and R7), respectively. Cooking increased VB and AK texture for all storage regimens (P < 0.05). In both studies, instrumental texture did not correlate with alkaline-insoluble hydroxyproline (P > 0.05). Shear direction affected force generated by the VB attachment, and this attachment could discriminate shear force differences due to cooking and frozen-storage. Practical Application: Fillet texture was determined by a recently developed device and compared to texture determined by the Allo-Kramer shear attachment; both responses were related to collagen content. The VB attachment defined fillet texture as affected by cooking and storage condition.

PacBio Iso-Seq Improves the Rainbow Trout Genome Annotation and Identifies Alternative Splicing Associated With Economically Important Phenotypes

Summary: The study achieved a full-length transcriptome assembly of rainbow trout using Iso-Seq, identifying numerous previously unannotated transcripts and isoforms not mapped to the reference genome. Most genes had multiple isoforms, with intron retention and exon skipping being major alternative splicing events. The improved annotation allowed for the identification of characteristic alternative splicing events associated with various phenotypic traits in rainbow trout.

Integrated Analyses of DNA Methylation and Gene Expression of Rainbow Trout Muscle under Variable Ploidy and Muscle Atrophy Conditions

Summary: This study investigated the DNA methylation and gene expression in rainbow trout muscle, focusing on the association between methylation levels and muscle atrophy. The results showed that hypermethylation of CpG sites near the transcription start site was weakly/moderately associated with reduced gene expression, while hypermethylation of CpG sites in downstream regions was weakly associated with increased gene expression. Only a small number of CpGs were differentially methylated, and these were primarily associated with muscle atrophy. The study also identified potential epigenetic markers and genes involved in muscle atrophy in rainbow trout.

Weighted Single-Step GWAS Identifies Genes Influencing Fillet Color in Rainbow Trout

Summary: The visual appearance of fish fillet is important for consumers' purchase decisions. This study used weighted, single-step GWAS to explore the genetic basis of fillet color variation in rainbow trout. Several genetic markers related to carotenoid metabolism, myoglobin homeostasis, protection against lipid oxidation, and muscle structural integrity were identified. These findings have significant implications for improving fillet color in rainbow trout.

Coding and Noncoding Genes Involved in Atrophy and Compensatory Muscle Growth in Nile Tilapia

Genome-wide identification of antisense lncRNAs and their association with susceptibility to Flavobacterium psychrophilum in rainbow trout

Summary: This study identified 13,503 long noncoding natural antisense transcripts (lncNATs) in rainbow trout using 134 RNA-Seq datasets. Most of the lncNATs showed strong positive correlation with their corresponding sense transcripts. Differential expression analysis revealed that lncNATs complementary to genes related to immunity, muscle contraction, proteolysis, and iron/heme metabolism were differentially expressed following infection. lncNATs complementary to hepcidin, a master negative regulator of plasma iron concentration, were downregulated in resistant fish on day 5 of bacterial infection.

Summary: In this study, RNA-Seq was used to compare the expression abundance of protein-coding genes in Flavobacterium psychrophilum (Fp) outer membrane vesicles (OMVs) and whole cells. OMVs were found to contain unique transcripts associated with bacterial translation machinery and histone-like DNA-binding proteins. The study also revealed the importance of OMVs in host-pathogen interactions and identified a highly expressed cell wall-associated hydrolase (CWH) gene in OMVs and susceptible fish.

Molecular Characterization and Expression of Calpains and Cathepsins in Tilapia Muscle in Response to Starvation
