The role of the glutathione S-transferase genes GSTT1, GSTM1, and GSTP1 in acetaminophen-poisoned patients

The aim of this study was to assess if genetic variants in the glutathione-S-transferase genes GST-T1, M1, and P1 reflect risk factors in acetaminophen (APAP)-poisoned patients assessed by investigation of the relation to prothrombin time (PT), which is a sensitive marker of survival in these patients. A total of 104 APAP-poisoned patients were genotyped for deletion polymorphisms in the GSTT1 and GSTM1 genes and for the GSTP1 Ile105Val polymorphism. We found a borderline association (p = 0.05) between the GSTT1 homozygous deletion genotype and high trough PT (a marker of prognosis in APAP poisoning) compared to carrying two functioning copies of the gene. No significant association was found between any of the GSTM1 and GSTP1 genotypes and PT. The frequency of GSTP1 Val/Val genotypes was significantly lower in the patients than in the background population (p = 0.047). The results suggest that the GSTT1 homozygous deletion genotype may be associated with a better prognosis after APAP poisoning and that carriers of the GSTP1 homozygous variant genotype may have a decreased risk of being APAP poisoned.

SNP allele calling of Illumina Infinium Omni5-4 data using the butterfly method

Summary: We introduced a within-sample SNP calling method, called the butterfly method, which improves the quality of SNP calling using the Illumina Infinium Omni5-4 SNP Kit. By improving how no-calls are determined from allele signal intensities, we achieved higher confidence in SNP allele calling. Our method had high call rate and concordance rate compared to other methods, and it is accompanied by two open-source R packages that simplify SNP calling.

Probabilistic SNP genotyping at low DNA concentrations

Summary: We present a statistical method for biallelic SNP genotyping that reduces the risk of wrong SNP calls and gives fewer no-calls. Our method outperforms existing methods in terms of reducing errors and the number of no-calls in low-concentration DNA samples.

The choice of method will depend on the specific study's aims and laboratory resources.

Summary: Archived formalin-fixed and paraffin-embedded (FFPE) heart tissue from autopsied individuals is a valuable resource for studying DNA methylation in deceased individuals' heart tissue. Inexpensive screening methods for estimating DNA quality are important due to potential decreased DNA quality in FFPE tissue. This study found a high correlation between the DNA degradation index measured by Thermo Fisher's Quantifiler Trio DNA Quantification kit and the amount of usable DNA methylation data, indicating its predictive value.

Weight of evidence of Y-STR matches computed with the discrete Laplace method: Impact of adding a suspect's profile to a reference database

Summary: The discrete Laplace method is recommended for estimating the weight of evidence in criminal cases involving Y-STR profiles. Modelling the distribution of Y-STR profiles in the population reference database is time-consuming. However, using an established discrete Laplace model based on at least 1,000 Y-STR profiles can significantly reduce likelihood ratio calculations to just a few seconds. Free software is provided to estimate the model and calculate likelihood ratios.

Comparison of whole transcriptome sequencing of fresh, frozen, and formalin-fixed, paraffin-embedded cardiac tissue

Summary: The use of fresh tissue for molecular studies is preferred but often impossible. Frozen or formalin-fixed, paraffin-embedded (FFPE) tissues are widely used and valuable for retrospective studies. RNA extracted from FFPE tissues is highly degraded and yields different gene expression profiles compared to fresh and frozen tissues. However, protein-coding transcripts show high correlations among different storage conditions. Proper quality control and caution regarding technical variability are required when using frozen and FFPE tissues for gene expression analyses.
