Molecular Networks Involved in the Immune Control of BK Polyomavirus

BK polyomavirus infection is the important cause of virus-related nephropathy following kidney transplantation. BK virus reactivates in 30%-80% of kidney transplant recipients resulting in BK virus-related nephropathy in 1%-10% of cases. Currently, the molecular processes associated with asymptomatic infections in transplant patients infected with BK virus remain unclear. In this study we evaluate intrarenal molecular processes during different stages of BKV infection. The gene expression profiles of 90 target genes known to be associated with immune response were evaluated in kidney graft biopsy material using TaqMan low density array. Three patient groups were examined: control patients with no evidence of BK virus reactivation (n = 11), infected asymptomatic patients (n = 9), and patients with BK virus nephropathy (n = 10). Analysis of biopsies from asymptomatic viruria patients resulted in the identification of 5 differentially expressed genes (CD3E, CD68, CCR2, ICAM-1, and SKI) (P < 0.05), and functional analysis showed a significantly heightened presence of costimulatory signals (e. g., CD40/ CD40L; P < 0.05). Gene ontology analysis revealed several biological networks associated with BKV immune control in comparison to the control group. This study demonstrated that asymptomatic BK viruria is associated with a different intrarenal regulation of several genes implicating in antiviral immune response.

On transformative adaptive activation functions in neural networks for gene expression inference

Summary: The NIH LINCS program has made gene expression profiling more cost-effective by profiling about 1,000 selected landmark genes. The D-GEX method uses neural networks to infer the entire profile, but can be further improved. The proposed transformative adaptive activation function significantly improves gene expression inference accuracy with only a small increase in model complexity and training procedure.

The study also suggests the importance of epigenetic regulation and recombinational repair in AZA response.

Summary: In this study, a semantic biclustering technique was used to analyze the expression profiling of Ub-ligases and ubiquitination-related genes in the murine gastrointestinal tract (GIT). The clustering protocol revealed gene clusters with potentially redundant features and demonstrated their complementary role during tissue regeneration. This optimized semantic clustering protocol provides a new method for the functional classification of Ub-ligases and ubiquitination-related genes.

Summary: This study found that the RUNX1 mutation is the main predictor of rapid progression in LR-MDS patients. Comparison of gene expression profiles between patients with and without RUNX1 mutations suggests that RUNX1 mutations may trigger malignant transformation. Dysregulation of DDR and cellular senescence was also observed. Additionally, the expression profiles of RUNX1-mutated LR-MDS resemble those of higher-risk MDS.

The impact of extractable organic matter from gasoline and alternative fuel emissions on bronchial cell models (BEAS-2B, MucilAir™)

Summary: Air pollution from road traffic has adverse effects on the environment and human health. This study found that extractable organic matter (EOM) from gasoline emissions had toxic effects on cell models of the human airways. Longer exposure had a more pronounced impact on cytotoxicity and mucin production, while the effects on ROS generation and DNA integrity were limited. The ethanol content in fuels did not significantly affect the toxicity of EOM. Biological effects were primarily related to xenobiotic metabolism and inflammatory response, with BEAS-2B cells being more sensitive to the treatment.

A novel prognostic nomogram predicts premature failure of kidney allografts with IgA nephropathy recurrence

Summary: This study developed a multivariable Cox model based on clinical data and a web-based nomogram to predict the recurrence and graft loss in kidney transplant recipients with IgA nephropathy (IgAN). The nomogram was externally validated and identified age, gender, retransplantation status, proteinuria, and C4d positivity as independent risk factors. The nomogram showed good predictive performance in identifying IgAN patients at risk for premature graft loss.

Improved recovery and annotation of genes in metagenomes through the prediction of fungal introns

Summary: Metagenomics is a useful tool for assessing the functional potential of microbiomes, but gene prediction is limited for eukaryotic organisms, resulting in underrepresentation of eukaryotic genes in metagenomics datasets. This study developed an algorithm that predicts fungal introns in environmental DNA and improves the annotation of metagenomes. The proportion of newly predicted genes increased with the share of eukaryotic genes and the number of introns per gene. The approach provides a tool for improved annotation of microbiomes with a high proportion of eukaryotes.
