Summary: In this study, we performed in vivo RNA-sequencing analysis to investigate the gene expression of Staphylococcus aureus during infection in mouse liver. Our results showed that the gene expression of S. aureus was affected by changes in the host environment, such as the upregulation of hypoxia response genes and immune response genes. Genes related to anaerobic respiration and metal transporters exhibited different expression patterns at different time points post-infection.

Summary: This study conducted a whole genome analysis of DNA methylation and expression in TGEV-infected porcine testicular cells (ST cells) and identified differentially expressed genes (DEGs) enriched in viral defense and ribosome biogenesis pathways. Two crucial genes were found to be negatively correlated to promoter methylation. This provides insights into the functional interactions in TGEV infection.

Additionally, a potential mechanism through which genomic alterations modulate methylation landscapes and influence the transcriptome was identified.

Summary: DNAm is important for regulating cellular activities, and this study investigated its alterations in obesity. Using methylome and transcriptome data, differentially methylated probes (DMPs) were identified between adipocytes and preadipocytes, as well as between obese and lean adipocytes. The study also examined the impact of hyper and hypomethylation on gene expression changes. Interestingly, greater DNAm alterations were observed during adipocyte differentiation under lean conditions compared to obese conditions. Overall, complex methylation changes affected adipogenesis-related genes, leading to differences in gene expression between lean and obese adipocytes.

Summary: By using RNA in situ conformation sequencing technology, we generated high-confidence enhancer-promoter RNA interaction maps and found that 37.9% of the interaction sites overlapped with Alu sequences. The interacting Alu and non-Alu RNA sequences tend to be complementary and potentially form duplexes. Knockout of Alu elements disrupts enhancer-promoter looping, while Alu insertion or CRISPR-dCasRx-mediated Alu tethering to unregulated promoter RNAs can create new loops to similar enhancers. Mapping noncoding risk variants back to the enhancer-promoter RNA interaction maps enabled the construction of variant-to-function maps, including deletions or insertions in Alu elements that affect protein-coding genes. We demonstrated that polymorphic Alu insertion at the PTK2 enhancer can promote tumorigenesis. Our study uncovers a principle for determining enhancer-promoter pairing specificity and provides a framework to link noncoding risk variants to their molecular functions.

This study introduces the concept of tumor-based expression quantitative trait methylation (eQTM) for the identification of predictive biomarkers. eQTM CpGs and genes represent new and efficient candidate targets for prognosis and immune status monitoring.

Summary: The use of fresh tissue for molecular studies is preferred but often impossible. Frozen or formalin-fixed, paraffin-embedded (FFPE) tissues are widely used and valuable for retrospective studies. RNA extracted from FFPE tissues is highly degraded and yields different gene expression profiles compared to fresh and frozen tissues. However, protein-coding transcripts show high correlations among different storage conditions. Proper quality control and caution regarding technical variability are required when using frozen and FFPE tissues for gene expression analyses.

Summary: Chronic hepatitis B virus (HBV) infections affect approximately 250 million people worldwide and current interferon-alpha (IFN alpha) therapies have unsatisfactory cure rates, necessitating the development of alternative therapeutic molecules. This study demonstrates that epigenetic reprogramming can enhance the IFN alpha response in HBV-infected cells, showing potential for screening IFN-like compounds in cell-based experiments.
