In vivo stabilization of a less toxic asparaginase variant leads to a durable antitumor response in acute leukemia

Summary: Asparagine is crucial for the growth and survival of ALL cells, which are dependent on extracellular asparagine. Current L-asparaginases, while effective, have toxic side effects due to their co-activity with L-glutaminase. A new variant, ErA-TM, with decreased L-glutaminase co-activity and maintained L-asparaginase activity, has been developed. Fusion with an albumin binding domain (ABD) significantly increases its in vivo persistence. ABD-ErA-TM shows comparable antileukemic efficacy to pegylated-asparaginase but with fewer co-glutaminase-related side effects.

Targeted AURKA degradation: Towards new therapeutic agents for neuroblastoma

Summary: We conducted a structure-activity relationship (SAR) study of MK-5108-derived PROTACs against AURKA in neuroblastoma. SK2188 showed the most potent AURKA degradation and excellent binding and degradation selectivity. It induced MYCN degradation, replication stress/DNA damage, and apoptosis in neuroblastoma cells.

RNA Extraction Method Impacts Quality Metrics and Sequencing Results in Formalin-Fixed, Paraffin-Embedded Tissue Samples

Summary: This study compared the impact of three RNA extraction methods on yield, quality, and sequencing-based gene expression results in FFPE samples. The results showed that methods B and C outperformed method A, resulting in higher fractions of uniquely mapped reads, an increased number of detectable genes, a lower fraction of duplicated reads, and better representation of the B-cell receptor repertoire. Caution should be applied when comparing and interpreting results obtained using different methods.

Summary: The interaction between thymocytes and thymic stromal cells is crucial for T cell development. This study demonstrates that intrathymic development of dendritic cells (DCs) plays a role in supporting early stages of human T cell development. The transcription factor IRF8 and transmembrane TNF are involved in this process. Selective targeting of TNFR2 has the potential to enhance the generation of T cell precursors for clinical applications.

Summary: T-cell lymphoblastic lymphoma (T-LBL) is a rare and aggressive lymphatic cancer, often diagnosed in teenagers and young adults. Patients are usually treated with chemotherapy or hematopoietic stem cell transplantation, but relapse still occurs. Decitabine, a DNA hypomethylating agent, shows potential as a less toxic therapy. This study provides preclinical proof of the use of decitabine as a therapeutic agent in T-LBL.

Novel gene fusion discovery in Spitz tumours and its relevance in diagnostics

Summary: In addition to morphologic analysis, molecular diagnostic work up of Spitz tumours is often of great value for their accurate diagnosis/classification. Nowadays, next-generation sequencing (NGS) is the predominant screening method in molecular diagnostics. We describe a series of four Spitz tumour samples in which distinct gene fusions were detected by hybridisation-based capture NGS. Two of these fusions are not previously described. All 4 fusions were confirmed by reverse transcription-PCR. These findings demonstrate the need for molecular analysis that can detect unknown fusions in Spitz neoplasms for optimal diagnosis.

Effective methods for bulk RNA-seq deconvolution using scnRNA-seq transcriptomes

Summary: RNA profiling technologies at single-cell resolutions can characterize tissue composition and reveal key function cells, but their operations are challenging. The evaluation of deconvolution methods on known or scnRNA-seq-estimated datasets revealed the importance of accurate preprocessing and method selection. The proposed SQUID method, combining RNA-seq transformation and deconvolution approach, consistently outperformed other methods in predicting cell mixtures and tissue samples.

Summary: In this study, we evaluated whether circulating miRNAs can be used to monitor neuroblastoma tumor burden and treatment-induced changes in the tumor. We performed small RNA sequencing on serum samples from mice with neuroblastoma xenografts treated with idasanutlin or temsirolimus. We identified serum miRNAs that correlated with tumor tissue expression and tumor volume, as well as miRNAs that responded to p53 activation following idasanutlin treatment.
