Expression of a phenotype is a function of the genotype, the environment, and the differential sensitivity of certain genotypes to different environments, also known as genotype by environment (G x E) interaction. This special issue of Crop Science includes a collection of manuscripts that reviews the long history of G x E research, describes new and innovative ideas, and outlines future challenges. Improving our understanding of these complex interactions is expected to accelerate plant breeding progress, minimize risk through improved cultivar deployment, and improve the efficiency of crop production through informed agriculture. Achieving these goals requires the integration of broad and diverse science and technology disciplines.

Data-driven decentralized breeding increases prediction accuracy in a challenging crop production environment

Summary: The study introduces a data-driven decentralized crop breeding approach called 3D-breeding, which aims to improve yields for smallholder farmers and demonstrates higher prediction accuracies for grain yield in a durum wheat case study in Ethiopia. 3D-breeding doubles the prediction accuracy of the benchmark, identifying genotypes with enhanced local adaptation for superior productive performance across seasons. This decentralized approach leverages the diversity in farmer fields to enhance local adaptation in challenging crop production environments.

Sexual dimorphism and the effect of wild introgressions on recombination in cassava (Manihot esculenta Crantz) breeding germplasm

Ariel W. Chan, Seren S. Villwock, Amy L. Williams, Jean-Luc Jannink

Summary: The study found that in cassava, females have higher recombination rates than males, and lower rates are observed in M. glaziovii introgression segments. Particularly, on chromosome 4, recombination is suppressed throughout the entire chromosome.

Selection for seed size has uneven effects on specialized metabolite abundance in oat (Avena sativa L.)

Lauren J. Brzozowski, Haixiao Hu, Malachy T. Campbell, Corey D. Broeckling, Melanie Caffe, Lucia Gutierrez, Kevin P. Smith, Mark E. Sorrells, Michael A. Gore, Jean-Luc Jannink

Summary: This study investigates the variation and genetic influence on the metabolite profiles of oats, specifically the seed metabolites with antioxidant properties. The research finds reduced genetic variation in modern oat germplasm compared to diverse germplasm, mainly due to increased seed size from intensive breeding. The abundance of avenanthramides, one of the specialized metabolites, increases with seed size, while avenacoside abundance decreases. The study highlights the importance of understanding how plant breeding influences plant traits and the genetic basis behind these changes.

Generalizable approaches for genomic prediction of metabolites in plants

Lauren J. Brzozowski, Malachy T. Campbell, Haixiao Hu, Melanie Caffe, Lucia Gutierrez, Kevin P. Smith, Mark E. Sorrells, Michael A. Gore, Jean-Luc Jannink

Summary: In this study, we tested the applicability of genomic prediction methods based on biochemical pathways for oat seed metabolites. The results showed that metabolite kernels developed from the discovery panel significantly improved the prediction accuracy of the same metabolites in the validation panel. However, this method did not improve the prediction accuracy for GC-MS metabolites.

Summary: Plant breeding is crucial to agriculture and has led to significant changes in agricultural production systems with social, political, economic, and environmental consequences. Reflecting on the history of plant breeding in the United States, this perspective essay explores the need for equitable food systems and proposes a framework for equitable plant breeding to encourage reflection, discussions, and actions towards greater equity in the food and seed systems.

Exploring genotype by environment interaction on cassava yield and yield related traits using classical statistical methods

Moshood A. Bakare, Siraj Ismail Kayondo, Cynthia Aghogho, Marnin D. Wolfe, Elizabeth Y. Parkes, Peter Kulakow, Chiedozie Egesi, Ismail Yusuf Rabbi, Jean-Luc Jannink

Summary: This study focused on the genotype-by-environment interactions in cassava breeding program to identify target environments and stable clones for future testing and selection. The results showed that there were significant interactions between genotype and environment, and different environments had different rankings for clone performance. Several stable clones with high yield performance and stability were identified.

If it ain't broke, don't fix it: evaluating the effect of increased recombination on response to selection for wheat breeding

Ella Taagen, Katherine Jordan, Eduard Akhunov, Mark E. Sorrells, Jean-Luc Jannink

Summary: Meiotic recombination is a source of allelic diversity but its low frequency and biased distribution limit genetic variation in plant breeding. Increasing recombination frequency may result in loss of genetic variation and decrease in genomic prediction accuracy. Existing breeding methods are more efficient in retaining genetic variation and increasing genetic gains compared to a controlled recombination approach.
