Transcriptome sequencing and marker development in winged bean (Psophocarpus tetragonolobus; Leguminosae)

Winged bean, Psophocarpus tetragonolobus (L.) DC., is similar to soybean in yield and nutritional value but more viable in tropical conditions. Here, we strengthen genetic resources for this orphan crop by producing a de novo transcriptome assembly and annotation of two Sri Lankan accessions (denoted herein as CPP34 [PI 491423] and CPP37 [PI 639033]), developing simple sequence repeat (SSR) markers, and identifying single nucleotide polymorphisms (SNPs) between geographically separated genotypes. A combined assembly based on 804,757 reads from two accessions produced 16,115 contigs with an N50 of 889 bp, over 90% of which has significant sequence similarity to other legumes. Combining contigs with singletons produced 97,241 transcripts. We identified 12,956 SSRs, including 2,594 repeats for which primers were designed and 5,190 high-confidence SNPs between Sri Lankan and Nigerian genotypes. The transcriptomic data sets generated here provide new resources for gene discovery and marker development in this orphan crop, and will be vital for future plant breeding efforts. We also analyzed the soybean trypsin inhibitor (STI) gene family, important plant defense genes, in the context of related legumes and found evidence for radiation of the Kunitz trypsin inhibitor (KTI) gene family within winged bean.

Summary: This study provides a highly resolved phylogeny of Fabaceae, including the resolution of inter-relationships between subfamilies, estimation of early radiation events near the K/Pg boundary, and identification of numerous whole-genome duplication events. Additionally, the evolution of rhizobial nitrogen-fixing nodulation in Fabaceae was probed, revealing one or two switches to rhizobial nodulation followed by multiple losses. These results lay the foundation for further evolutionary analyses across Fabaceae.

Biomolecule composition and draft genome of a novel, high-lipid producing Scenedesmaceae microalga

Summary: Cultivating microalgae in low nitrogen medium can stimulate lipid biosynthesis, and the strain MACC-401 isolated from Brazil shows remarkable biomass and lipid production capabilities. Exploration of the genetic background of this strain can offer potential for industrial-scale lipid production and selection of lipid-producing strains from microalgae collections. Transcriptome analysis has identified N-starvation responsive genes that could serve as markers for monitoring lipid accumulation in algal cultures.

TRANSPARENT TESTA 2 allele confers major reduction in pennycress (Thlaspi arvense L.) seed dormancy

Summary: Efforts are being made to domesticate the winter annual oilseed cover crop, pennycress, to address global food security and ecosystem challenges. Key alleles have been introgressed, but seed dormancy remains a weedy trait. Experiments have shown that introducing mutations in the TRANSPARENT TESTA 2 gene can potentially overcome seed dormancy issues, making pennycress more attractive for growers. Further research is needed to understand the transparent testa mutants' response to abiotic stress conditions.

Whole-genome characterization and comparative genomics of a novel freshwater cyanobacteria species: Pseudanabaena punensis

Summary: Cyanobacteria are being recognized as a potential source of novel bioactive compounds, but some species can produce toxins harmful to water quality and public health. By studying the occurrence and genomic resources of harmful cyanobacteria, control methods can be developed to manage their growth and prevent contamination of water bodies. This study introduces a novel strain of Pseudanabaena punensis isolated from freshwater pipelines, characterized through morphological, biochemical, and whole-genome sequence analysis. The genomic information provided sheds light on unique features of this isolate, revealing genetic plasticity and the potential for synthesizing bioactive compounds and resistance to various stress factors.

Summary: In this study, the benefits and risks of human-aided translocation of Oriental beech into European beech populations were explored. It was found that Oriental beech had a certain genetic divergence from European beech and also possessed variants adapted to future climatic conditions. Therefore, the introduction of Oriental beech could increase the genetic diversity and promote the evolution of variants adapted to future climatic conditions in European beech stands.
