Consistency Analysis of Genome-Scale Models of Bacterial Metabolism: A Metamodel Approach

Genome-scale metabolic models usually contain inconsistencies that manifest as blocked reactions and gap metabolites. With the purpose to detect recurrent inconsistencies in metabolic models, a large-scale analysis was performed using a previously published dataset of 130 genome-scale models. The results showed that a large number of reactions (similar to 22%) are blocked in all the models where they are present. To unravel the nature of such inconsistencies a metamodel was construed by joining the 130 models in a single network. This metamodel was manually curated using the unconnected modules approach, and then, it was used as a reference network to perform a gap-filling on each individual genome-scale model. Finally, a set of 36 models that had not been considered during the construction of the metamodel was used, as a proof of concept, to extend the metamodel with new biochemical information, and to assess its impact on gap-filling results. The analysis performed on the metamodel allowed to conclude: 1) the recurrent inconsistencies found in the models were already present in the metabolic database used during the reconstructions process; 2) the presence of inconsistencies in a metabolic database can be propagated to the reconstructed models; 3) there are reactions not manifested as blocked which are active as a consequence of some classes of artifacts, and; 4) the results of an automatic gap-filling are highly dependent on the consistency and completeness of the metamodel or metabolic database used as the reference network. In conclusion the consistency analysis should be applied to metabolic databases in order to detect and fill gaps as well as to detect and remove artifacts and redundant information.

Xerotolerance: A New Property in Exiguobacterium Genus

Summary: The highly xerotolerant bacterium Exiguobacterium sp. Helios isolated from a solar panel in Spain shows close relationship to Exiguobacterium sibiricum 255-15 from Siberian permafrost. Both strains demonstrate higher xerotolerance than the model strain Deinococcus radiodurans, with significant changes observed in cell morphology after desiccation. Apart from remarkable desiccation resistance, strain Helios also produces selenium nanoparticles and has been genetically modified, making it a promising candidate for biotechnological applications.

Parallel model exploration for tumor treatment simulations

Sagittula salina sp. nov., isolated from marine waste

The car tank lid bacteriome: a reservoir of bacteria with potential in bioremediation of fuel

Summary: Bioprospecting of microorganisms for bioremediation of fuel or oil spills is often done in contaminated environments such as gas stations or polluted coastal areas. Using next-generation sequencing, microbial communities below the lids of fuel deposits in diesel and gasoline cars were analyzed, revealing potential candidates for bioremediation based on their differential growth and degradation patterns. GC-MS analysis of selected strains showed Bacillus, Pseudomonas, Achromobacter, and Isoptericola genera as promising candidates for diesel degradation, with the latter potentially representing a new species with hydrocarbon degrading capabilities.

Maritalea mediterranea sp. nov., isolated from marine plastic residues

Summary: A novel Gram-negative, aerobic, motile, rod-shaped, grey bacterium named Maritalea mediter-ranea was isolated from plastic debris in the shallow waters of the Mediterranean Sea (Valencia, Spain). This bacterium is catalase-and oxidase-positive and can grow under mesophilic, neutrophilic, and halophilic conditions.

Summary: Agent-based modelling has been proven useful in biomedical projects, but current models suffer from limitations such as small scale, lack of cell-specific characterisation, and oversimplified environment description. Tools that allow scalable and real-sized simulations are needed to capture cell-to-cell heterogeneity and system-wide emerging properties in biomedical scenarios. Efforts have been made to implement technologies for simulations at the giga-scale, and improvement in key areas is necessary to achieve simulations closer to digital twins.

Application of a laboratory screw decanter to evaluate sludge behaviour in mechanical thickening and dewatering: Preliminary results
