The circular mitochondrial genome of Crossoptilon auritum is 16,687bp in length, containing 13 protein-coding genes (PCGs), 2 ribosomal RNA genes, 22 transfer RNA (tRNA) genes, and a putative control region. All of the genes encoded on the H-strand, except for one PCG (nad6) and eight tRNA genes (tRNA(Gln), tRNA (Ala), tRNA (Asn), tRNA(Cys), tRNA(Tyr), tRNA(Ser(UCN)), tRNA(Pro), and tRNA(Glu)), as found in many other birds' mitochondrial genomes. All of these PCGs are initiated with ATG, except for cox1 and nad5, which began with GTG, while stopped by four types of stop codons. All tRNA genes have the potential to fold into typical clover-leaf structure. Phylogenetic analysis indicated that the genus Crossoptilon was the sister of the genus Lophura.

Summary: This study identified 12 likely gene-disrupting variants in 7 genes that are essential for Mullerian/Wolffian ducts development in individuals with MRKHS, and these variants were not found in control samples. Interestingly, there was a sex-limited penetrance with paternal inheritance in multiple families. Furthermore, a syndromic condition characterized by congenital hypothyroidism and MRKHS was identified in one individual from a PAX8-associated cohort.

Codon usage patterns and evolution of HSP60 in birds

Jianke Yang, Hengwu Ding, Xianzhao Kan

Summary: This study provides a comprehensive analysis on the codon usage and molecular evolution of HSP60 across birds, revealing a weak codon usage bias with high ENC values and A/T-ending codons being preferred. The evolutionary patterns of HSP60 in birds are shaped by mutation, natural selection, and genetic drift, with different lineages possibly under similar selective pressures and positive selection sites undergoing radical changes. This research contributes to a better understanding of the function diversity and molecular evolution of HSP60 in birds.

Genome-Wide Characterization of Sedum plumbizincicola HMA Gene Family Provides Functional Implications in Cadmium Response

Qingyu Huang, Wenmin Qiu, Miao Yu, Shaocui Li, Zhuchou Lu, Yue Zhu, Xianzhao Kan, Renying Zhuo

Summary: In this study, the HMA gene family in Sedum plumbizincicola was analyzed, and 8 SpHMA genes were identified and characterized. The structural analysis showed that SpHMAs were conserved, and the promoter analysis revealed their potential role in abiotic stress response. The expression profiles demonstrated tissue specificity and regulation by heavy metal stress. These findings provide insights into the evolutionary processes and potential functions of the HMA gene family in S. plumbizincicola.

Plastome evolution of Aeonium and Monanthes (Crassulaceae): insights into the variation of plastomic tRNAs, and the patterns of codon usage and aversion

Shiyun Han, De Bi, Ran Yi, Hengwu Ding, Longhua Wu, Xianzhao Kan

Summary: This study reported 13 new plastomes from genus Aeonium and the closely related genus Monanthes, and observed new markers for phylogeny and DNA barcoding. The results suggest that highly polymorphic regions, novel putative pttRNA structures, and patterns of codon usage bias and aversion derived from plastomes could have important implications for phylogenetic research and DNA barcoding of plants.

Zhengbo Xue, Jian Yuan, Fukun Chen, Yinghao Yao, Shilai Xing, Xiangyi Yu, Kai Li, Chenxiao Wang, Jinhua Bao, Jia Qu, Jianzhong Su, Hao Chen

Summary: This study aimed to investigate the shared genetic etiology among age-related macular degeneration (AMD), diabetic retinopathy (DR), glaucoma, retinal detachment (RD), and myopia. The analysis of genome-wide association identified meaningful genetic correlations between these ocular diseases. Cross-trait meta-analysis revealed 23 shared loci associated with at least two ocular diseases and 14 loci unique to individual disorders.

Codon Usage Analyses Reveal the Evolutionary Patterns among Plastid Genes of Saxifragales at a Larger-Sampling Scale

De Bi, Shiyun Han, Jun Zhou, Maojin Zhao, Sijia Zhang, Xianzhao Kan

Summary: This study provides a comprehensive assessment of codon manipulation in Saxifragales plastid genes, showing a high preference for AT bases and AT-ending codons. Intrafamilial differences in codon bias were detected in three families. Selection was found to play a dominant role in codon usage bias in Saxifragales plastid genes, supported by ENC plots and neutrality analyses. The inferred phylogenetic affinities of Saxifragales were consistent with each other and enhance our understanding of the evolutionary processes in this order.
