Summary: This study highlights the potential of GARP as a target for cancer immunotherapy, showing that blocking GARP with the anti-human GARP antibody PIIO-1 can enhance CD8(+) T cell trafficking and functionality in the tumor microenvironment, thus overcoming primary resistance to anti-PD-1 ICB. The findings suggest that PIIO-1 could be a promising novel immunotherapeutic approach for cancer treatment.

Statistical Power Analysis for Designing Bulk, Single-Cell, and Spatial Transcriptomics Experiments: Review, Tutorial, and Perspectives

Summary: In this paper, power analysis for three types of gene expression profiling technologies, bulk RNA-seq, single-cell RNA-seq, and high-throughput spatial transcriptomics, is reviewed and discussed from a practical standpoint. Existing power analysis tools and recommendations are described for bulk RNA-seq and scRNA-seq experiments. Factors influencing power analysis are investigated for high-throughput spatial transcriptomics, as there are currently no power analysis tools available.

Summary: ETS-related gene (ERG) amplification is associated with unfavorable prognosis in acute myeloid leukemia (AML). ERGamp cases show a distinct pattern of high genetic complexity, including loss of 5q, chromothripsis, and TP53 loss of function variants. Patients with ERGamp and TP53 loss of function are resistant to standard induction chemotherapy and have a very poor prognosis.

Summary: In this study, we evaluated the antibody responses induced by the SARS-CoV-2 ancestral virus and Omicron variant vaccines in 57 patients with B cell malignancies, both before and after booster immunization. We found that a significant proportion of vaccinated patients were seronegative before the booster, especially those receiving active cancer therapies. Booster immunization was able to induce detectable antibodies in some seronegative patients, but the overall benefit was more noticeable in patients who were already seropositive and not receiving active therapy. We also observed that while the antibody levels against the ancestral virus and Omicron variant were generally concordant among individual patients, neutralizing antibodies against Omicron tended to be reduced. Interestingly, we found comparable levels of Epstein-Barr virus (EBV)- and influenza-reactive antibodies in all patients, including those unable to generate detectable antibodies against SARS-CoV-2 spike, suggesting that B cell-targeting therapies primarily impair de novo antibody production rather than preexisting antibody levels.

Summary: This article proposes a pathway-guided Bayesian sparse latent factor model for the simultaneous identification of cancer patient subgroups and key molecular features. By utilizing pathway information, this model enhances the accuracy and robustness of cancer patient subgroup and key molecular feature identification, and also promotes biological understanding and interpretation. An alternative Gibbs sampler for logistic and negative binomial models is proposed to facilitate efficient posterior sampling.

LRT: Integrative analysis of scRNA-seq and scTCR-seq data to investigate clonal differentiation heterogeneity

Summary: We developed a computational framework called LRT for the integrative analysis of scRNA-seq and scTCR-seq data to explore clonal differentiation trajectory heterogeneity. LRT uses transcriptomics and TCR sequence information to identify clonotype clusters with distinct differentiation biasedness. This framework provides a comprehensive analysis workflow for cell trajectory inference, clonotype clustering, trajectory biasedness evaluation, and clonotype cluster characterization.

Summary: This study found that the long-term effects of electronic cigarettes (EC) differ between asthmatic and non-asthmatic mice. EC exposure may exacerbate asthma symptoms and increase lung inflammation in asthmatic mice, while it enhances immune response in non-asthmatic mice. These findings highlight the potential risks of EC use in asthmatics.
