Nocardioides caricicola sp. nov., an endophytic bacterium isolated from a halophyte, Carex scabrifolia Steud

A Gram-staining-positive, coccoid to rod-shaped bacterium, designated strain YC6903(T), was isolated from a halophytic plant (Carex scabrifolia Steud.) collected from sand dunes at Namhae Island, Korea, and its taxonomic position was investigated by using a polyphasic approach. Strain YC6903T grew optimally at 30 degrees C and at pH 8.0. Phylogenetic analysis based on 16S rRNA gene sequences indicated that strain YC6903T belongs to the genus Nocardioides in the family Nocardioidaceae. Strain YC6903(T) was related most closely to Nocardioides pyridinolyticus OS4(T) (97.0 % 16S rRNA gene sequence similarity), Nocardioides dokdonensis FR1436(T) (96.6%), Nocardioides aquiterrae GW-9(T) (96.6%) and Nocardioides hankookensis DS-30(T) (96.6 %). The cell-wall peptidoglycan contained LL-diaminopimelic acid and MK-8(H-4) was the major respiratory quinone. The mean (SD) level of DNA DNA relatedness between strain YC6903(T) and N. pyridinolyticus OS4(T) was 53.5 +/- 5.5 %. The predominant cellular fatty acid of strain YC6903(T) was iso-C-16:0 (28.9%). The DNA G+C content was 71.7 mol%. Phenotypic, phylogenetic and chemotaxonomic data indicated that strain YC6903(T) represents a novel species of the genus Nocardioides, for which the name Nocardioides caricicola sp. nov. is proposed. The type strain is YC6903(T) (=KACC 13778(T) =DSM 22177(T)).

New insights of bacterial communities in fermented vegetables from shotgun metagenomics and identification of antibiotic resistance genes and probiotic bacteria

Summary: This study analyzed the bacterial communities and probiotic bacteria in pickled vegetables commonly consumed in the Middle Eastern, African, and Asian regions using shotgun metagenomic sequencing. The results revealed significant differences in bacterial communities among different pickle types and the presence of antimicrobial resistance genes. The study suggests the importance of hygienic processing to prevent bacterial contamination and the spread of antibiotic resistance genes in pickled vegetables.

Decoding the Impact of Genetic Variants in Gastric Cancer Patients Based on High-Dimensional Copy Number Variation Data Using Next-Generation Knowledge Discovery Methods

Summary: This study utilized copy number variation (CNV) data and next-generation knowledge discovery (NGKD) methods to analyze differentially regulated pathways in gastric cancer (GC) patients infected with H. pylori. The study identified cancer, gastrointestinal diseases, and organismal injury and abnormalities as the most affected diseases or disorders in the GC group. Dysregulation of the PD-L1 cancer immunotherapy pathway, T-cell apoptosis, T-cell exhaustion, and Type 1 regulatory T-cell specialization was also observed in GC patients. These findings provide insights for designing personalized therapeutic approaches for GC patients.

Analysis of the nasopharyngeal microbiome and respiratory pathogens in COVID-19 patients from Saudi Arabia

Summary: This study aimed to investigate the impact of SARS-CoV-2 infection and obesity on the nasopharyngeal microbiota and identify other respiratory pathogens that may affect patient health. The results showed significant differences in the microbiota composition between COVID-19 patients and healthy controls. Certain genera, such as Sphingomonas, Kurthia, and Microbacterium, were significantly more abundant in COVID-19 patients, and various respiratory pathogens were detected. Overall, COVID-19 patients had a higher prevalence of respiratory pathogens, and Klebsiella pneumoniae was found to be common in the local population.
