Ensemble of Gene Signatures Identifies Novel Biomarkers in Colorectal Cancer Activated through PPAR gamma and TNF alpha Signaling

We describe a novel bioinformatic and translational pathology approach, gene Signature Finder Algorithm (gSFA) to identify biomarkers associated with Colorectal Cancer (CRC) survival. Here a robust set of CRC markers is selected by an ensemble method. By using a dataset of 232 gene expression profiles, gSFA discovers 16 highly significant small gene signatures. Analysis of dichotomies generated by the signatures results in a set of 133 samples stably classified in good prognosis group and 56 samples in poor prognosis group, whereas 43 remain unreliably classified. AKAP12, DCBLD2, NT5E and SPON1 are particularly represented in the signatures and selected for validation in vivo on two independent patients cohorts comprising 140 tumor tissues and 60 matched normal tissues. Their expression and regulatory programs are investigated in vitro. We show that the coupled expression of NT5E and DCBLD2 robustly stratifies our patients in two groups (one of which with 100% survival at five years). We show that NT5E is a target of the TNF-alpha signaling in vitro; the tumor suppressor PPAR gamma acts as a novel NT5E antagonist that positively and concomitantly regulates DCBLD2 in a cancer cell context-dependent manner.

Summary: Olive oil production generates waste products rich in water-soluble polyphenols, which can pose environmental problems. However, these waste products can be exploited for their bioactive properties. This study chemically characterized the polyphenolic extracts from the waste products and investigated their biological activities in normal and colorectal cancer cells. The extracts showed anti-inflammatory effects and can potentially ameliorate inflammation associated with diseases and tumors.

Immunotherapy for brain metastases and primary brain tumors

Summary: The conditions that promote immunotherapy responses in primary or secondary brain malignancies were discussed during the V Siena Immuno-Oncology (IO) Think Tank meeting in 2021. Important publications in 2021 and 2022 have reinforced the core elements of these discussions. While current immunotherapies have failed to benefit patients with primary brain tumors like glioblastoma, they have shown positive responses in brain metastases. The differences between these conditions seem to be influenced by intrinsic and extrinsic factors, such as driver mutations, the blood-brain barrier, and the immune suppressive microenvironment. Future therapeutic interventions may focus on rebalancing the immune cell population to enable better responses to current and future immunotherapies.

Pan-cancer onco-signatures reveal a novel mitochondrial subtype of luminal breast cancer with specific regulators

Fast, accurate, and racially unbiased pan-cancer tumor-only variant calling with tabular machine learning

A variational algorithm to detect the clonal copy number substructure of tumors from scRNA-seq data

Summary: A recent study explores the genetic and immunophenotypic characteristics of rhabdoid colorectal tumors (RCTs). The findings reveal that RCTs exhibit mismatch repair-deficient phenotypes, CK7-/CK20-/CDX2- marker phenotype, and aberrant activation of the MAPK pathway, particularly with BRAF V600E mutations. While SMARCB1/INI1 expression is normal, the ciliogenic markers CROCC and β-tubulin are globally altered in RCTs. Overall, these results indicate that primary ciliogenesis and MAPK pathway activation contribute to the aggressiveness of RCTs, suggesting a potential therapeutic target.

MOViDA: multiomics visible drug activity prediction with a biologically informed neural network model
