Summary: The human body hosts vast numbers of different viruses, collectively termed the 'virome'. Research on the human virome has highlighted the assembly, composition, and dynamics of the virome as well as host-virome interactions in health and disease. Viral community states can be associated with adverse outcomes for the human host, while others are characteristic of health.

Collaboration between Clinical and Academic Laboratories for Sequencing SARS-CoV-2 Genomes

Summary: Genomic sequencing of SARS-CoV-2 provides valuable insights into the changing variants of the COVID-19 pandemic. Although over three million SARS-CoV-2 genome sequences have been deposited in GISAID, contributions from the United States have lagged behind the global effort. Clinical microbiologists recognized the need to collaborate with academic laboratories and sequencing cores to assist in SARS-CoV-2 epidemiologic sequencing. This article describes two collaborations between clinical and academic laboratories, highlighting their roles, best practices, divergent strategies, and challenges in implementing and maintaining such programs.

Summary: Mutations in the genome of SARS-CoV-2 can impact the performance of molecular diagnostic assays. This study introduces a new mutation indicator, pOGTF, which can be used to track the emerging variant BA.2.12.1 faster than whole-genome sequencing, benefiting laboratories without sequencing capabilities.

Summary: The colonization of microbial communities in the human fetus and the prenatal intrauterine environment is still controversial. Recent studies analyzing microbial populations in human fetuses indicate that the detected signals might be due to contamination during sample collection or DNA sequencing processes. The presence of live and replicating microbial populations in healthy fetal tissues contradicts fundamental concepts in immunology and clinical microbiology. This has significant implications for our understanding of human immune development and highlights the challenges in studying microbial communities in low-biomass environments.

Summary: Despite the development of highly effective antiviral agents to treat HIV, the virus has developed resistance to these inhibitors, necessitating the development of new inhibitor classes. The HIV capsid has emerged as a promising target, and potent inhibitors can disrupt its function. This study compares the effects of two inhibitors on the integration targeting of HIV, revealing new insights into the role of the capsid and the consequences of inhibiting it.

Summary: Reusing disposable face masks for 7 days did not significantly affect the facial skin or oropharyngeal microbiome compared to using fresh masks daily, despite a higher level of bacterial contamination. The impact of mask reuse on the host is still understudied.

Summary: In this report, the genome of a circular Rep encoding segmented or satellite virus, named rengasvirus, is discussed. Through metagenomic studies, rengasvirus was widely detected, including in reagent-negative controls, emphasizing the importance of recognizing potential contaminating sequences.
