Long intergenic non-coding RNAs (lincRNAs) play important roles in many cellular processes. Here, we present the first systematic identification and characterization of lincRNAs in fetal porcine skeletal muscle. We obtained a total of 55.02 million 90-bp paired-end reads and assembled 54,550 transcripts using cufflinks. We developed a pipeline to identify 570 multi-exon lincRNAs by integrating a set of previous approaches. These putative porcine lincRNAs share many characteristics with mammalian lincRNAs, such as a relatively short length, small number of exons and low level of sequence conservation. We found that the porcine lincRNAs were preferentially located near genes mediating transcriptional regulation rather than those with developmental functions. We further experimentally analyzed the features of a conserved mouse lincRNA gene and found that isoforms 1 and 4 of this lincRNA were enriched in the cell nucleus and were associated with polycomb repressive complex 2 (PRC2). Our results provide a catalog of fetal porcine lincRNAs for further experimental investigation of the functions of these genes in the skeletal muscle developmental process.

Potential role of chimeric genes in pathway-related gene co-expression modules

Piaopiao Li, Yingxia Li, Lei Ma

Summary: This study investigated the biological roles and mechanisms of chimeric genes in pigs using weighted co-expression network analysis. The results showed that most protein domains of chimeric genes were derived from fused pre-genes and were involved in negative regulation of cell proliferation and protein localization to centrosomes. Additionally, chimeric genes were related to the growth factor-beta superfamily and played a key role in regulating T cell pathways.

Rapidly evolving genetic features for desert adaptations in Stipagrostis pennata

Xixu Ding, Tingting Zhang, Lei Ma

Summary: Stipagrostis pennata is a pioneer plant species with the potential to stabilize sand dunes and assist in ecological restoration in extreme desert environments. The use of single-molecule real-time sequencing technology revealed a complete full-length transcriptome of this species, highlighting the presence of stress resistance genes that may aid in desert adaptation. Rapid evolution and strong positive selection were observed in genes related to material transportation, flowering, and seed formation, shedding light on the evolutionary adaptability of desert grass species.

Summary: Using a network approach, this study found that lung squamous carcinoma (LUSC) and lung adenocarcinoma (LUAD) share similar gene expression patterns and regulatory patterns, and have 46 highly connected hub genes in common. COL5A2 may be a risk factor for poor prognosis in LUSC and LUAD patients.
