A technique for setting analytical thresholds in massively parallel sequencing-based forensic DNA analysis

Amplicon (targeted) sequencing by massively parallel sequencing (PCR-MPS) is a potential method for use in forensic DNA analyses. In this application, PCR-MPS may supplement or replace other instrumental analysis methods such as capillary electrophoresis and Sanger sequencing for STR and mitochondrial DNA typing, respectively. PCR-MPS also may enable the expansion of forensic DNA analysis methods to include new marker systems such as single nucleotide polymorphisms (SNPs) and insertion/deletions (indels) that currently are assayable using various instrumental analysis methods including microarray and quantitative PCR. Acceptance of PCR-MPS as a forensic method will depend in part upon developing protocols and criteria that define the limitations of a method, including a defensible analytical threshold or method detection limit. This paper describes an approach to establish objective analytical thresholds suitable for multiplexed PCR-MPS methods. A definition is proposed for PCR-MPS method background noise, and an analytical threshold based on background noise is described.

Summary: The first autosomal sequence-based allele frequency database for forensic massively parallel sequencing has been published, eliminating one of the barriers to implementing MPS in casework. A procedure has been described to address match probabilities when casework samples are generated using an MPS kit with different trim sites, providing a framework for comparison of different kits or databases and accommodating comparison of MPS and CE profiles.

A Continuous Statistical Phasing Framework for the Analysis of Forensic Mitochondrial DNA Mixtures

Summary: Despite the challenges of resolving mitotypes from mixtures occurring in certain ratios, a bioinformatic mixture deconvolution method centered on population-based phasing was developed and validated in this study. By leveraging external reference panels and simulations, the accuracy of deconvolution was confirmed when haplotypes in the mixture were similar to those in the reference panel and the mixture ratios were appropriate. The proposed framework automates the reconstruction of complete individual mitotypes from mixtures, even in ratios that have traditionally been considered problematic.

Reducing noise and stutter in short tandem repeat loci with unique molecular identifiers

Summary: Unique molecular identifiers (UMIs) are a promising approach to track and correct errors in PCR and sequencing, particularly for interpreting short tandem repeats (STRs). The bioinformatics pipeline strumi offers an alignment-free machine learning algorithm that clusters reads into UMI families and infers consensus super-reads with high accuracy. UMIs have the potential to simplify probabilistic genotyping systems and reduce uncertainty.

Graph Algorithms for Mixture Interpretation

Summary: Genetic methods are expanding, transitioning from forensic genetic assays limited to tens of loci to forensic genomic approaches that can assess thousands to millions of loci. Subtle distinctions between genetic assays and their genomic counterparts can impact forensic match statistics. A graph algorithm is described in the study to assess forensic match statistics on mitochondrial DNA mixtures in a way that is invariant to variant calling conventions and alignment parameters.

Autosomal STR and SNP characterization of populations from the Northeastern Peruvian Andes with the ForenSeq™ DNA Signature Prep Kit

Summary: This study genetically characterized five populations from the Northeastern Peruvian Andes and provided autosomal short tandem repeat and identity informative single nucleotide polymorphism data. The results showed deviations from Hardy-Weinberg equilibrium in certain loci and increased allele numbers due to sequence variation. The new data aid in filling gaps in the genetic landscape of South America and offer valuable information for forensic genetic studies in Peru.

STRait Razor Online: An enhanced user interface to facilitate interpretation of MPS data

MMDIT can deconvolve mtDNA mixtures into donor haplotypes and estimate match probabilities, making it a valuable tool for forensic DNA analysis.

Association of whole mtDNA, an NADPH G11914A variant, and haplogroups with high physical performance in an elite military troop

Summary: The study found that physical performance of Brazilian elite military personnel is associated with mitochondrial polymorphic loci, particularly the G11914A position in the NADPH gene component of the electron transport chain. mtDNA of the NF group was more similar to genomes from African countries, while the frequency of the G allele was higher in group F individuals. The results suggest that high performance of military personnel may be influenced by genomic traits.
