Accurate plant pathogen effector protein classification ab initio with deepredeff: an ensemble of convolutional neural networks

Ruth Kristianingsih, Dan MacLean

Summary: Effector proteins of plant pathogens cause significant crop losses annually. Deep learning models based on Convolutional Neural Networks were developed to accurately identify these effectors, outperforming traditional detection software. The study found distinct N-terminal regions in various taxonomic groups that may serve as indicators for effector proteins, providing biological insights for classification.

Chromatin accessibility landscapes activated by cell-surface and intracellular immune receptors

Pingtao Ding, Toshiyuki Sakai, Ram Krishna Shrestha, Nicolas Manosalva Perez, Wenbin Guo, Bruno Pok Man Ngou, Shengbo He, Chang Liu, Xiaoqi Feng, Runxuan Zhang, Klaas Vandepoele, Dan MacLean, Jonathan D. G. Jones

Summary: This study combines RNA-seq and ATAC-seq to investigate the effects of cell-surface and intracellular receptor-mediated immunity activation on gene expression and chromatin accessibility. The results reveal overlapping and conserved transcriptional regulatory mechanisms between the two immune systems.

An Improved Assembly of the Albugo candida Ac2V Genome Reveals the Expansion of the CCG Class of Effectors

Oliver J. Furzer, Volkan Cevik, Sebastian Fairhead, Kate Bailey, Amey Redkar, Christian Schudoma, Dan MacLean, Eric B. Holub, Jonathan D. G. Jones

Summary: In this study, we conducted a comprehensive analysis of the genome of Albugo candida. Our results showed a significant expansion of the CHxC effector class in the new assembly, which is mainly located in gene sparse regions. The findings of this study contribute to the understanding of the virulence and avirulence of A. candida on different hosts.

Plant pathogens convergently evolved to counteract redundant nodes of an NLR immune receptor network

Lida Derevnina, Mauricio P. Contreras, Hiroaki Adachi, Jessica Upson, Angel Vergara Cruces, Rongrong Xie, Jan Sklenar, Frank L. H. Menke, Sam T. Mugford, Dan MacLean, Wenbo Ma, Saskia Hogenhout, Aska Goverse, Abbas Maqbool, Chih-Hang Wu, Sophien Kamoun

Summary: Research has shown that plant NLR proteins can form receptor networks to provide cell death and immunity. Pathogens have evolved proteins to counteract NRC activities and suppress plant defense responses, leading to the continuous evolution of NRC networks.

The transcriptional landscape of plant infection by the rice blast fungus Magnaporthe oryzae reveals distinct families of temporally co-regulated and structurally conserved effectors

Xia Yan, Bozeng Tang, Lauren S. Ryder, Dan MacLean, Vincent M. Were, Alice Bisola Eseola, Neftaly Cruz-Mireles, Weibin Ma, Andrew J. Foster, Miriam Oses-Ruiz, Nicholas J. Talbot

Summary: The rice blast fungus is a major threat to global rice production. This study provides a detailed understanding of the biology behind the invasion of plant tissues during the disease. Through transcriptional profiling, the study identifies specific gene expression changes and a repertoire of effectors critical for successful infection.
