Molecular and phenotypic analyses reveal the non-identity of the Phaeobacter gallaeciensis type strain deposits CIP 105210T and DSM 17395

The marine genus Phaeobacter currently comprises six species, some of which were intensively studied mainly due to their ability to produce secondary metabolites. The type strain of the type species, Phaeobacter gallaeciensis BS107(T), has been deposited at several public culture collections worldwide. Based on differences in plasmid profiles, we detected that the alleged P. gallaeciensis type strains deposited at the Collection Institute Pasteur (CIP; Paris, France) as CIP 105210 and at the German Collection of Microorganisms and Cell Cultures (DSMZ; Braunschweig, Germany) as DSM 17395 are not identical. To determine the identity of these strains, we conducted DNA DNA hybridization, matrix-assisted laser desorption/ionization time-of-flight mass spectrometry (MALDI-TOF), 16S rRNA gene and internal transcribed spacer (ITS) sequence analyses, as well as physiological experiments. Based on the detailed 16S rRNA gene reanalysis we showed that strain CIP 105210 most likely corresponds to the original P. gallaeciensis type strain BS107T. In contrast, the Phaeobacter strain DSM 1 7395 exhibits a much closer affiliation to Phaeobacter inhibens DSM 16374(T) (=15(T)) and should thus be allocated to this species. The detection of the dissimilarity of strains CIP 105210(T) and DSM 1 7395 will influence future comparative studies within the genus Phaeobacter.

The strain represents a new species within the genus Streptomyces based on physiological, biochemical, chemotaxonomic, and genomic characteristics. The proposed name for this novel species is Streptomyces marianii sp. nov. (ICN19(T) = MCC 3599(T) = KCTC 39749(T)).

Summary: A novel micro-organism named Salsipaludibacter albus was isolated from dry salt in Portugal. It is a Gram-stain-positive, rod-shaped bacterium that requires oxygen for growth. The strain exhibits pleomorphism, with long filaments of rod-shaped cells and coccoid cellular forms at the end of the filaments. It grows best at temperatures between 20-30 degrees C, NaCl concentrations of 2%, and pH values of 8.0-11.0. Based on genomic, phylogenetic, phenotypic, and chemotaxonomic studies, it is proposed that Salsipaludibacter albus represents a new genus, species, family, and order.

Summary: This study used a culture-independent niche modeling approach to investigate the ecological adaptations and evolution of Acidobacteria in grassland soils in Germany. The results revealed a pronounced ecological diversification among acidobacterial sister clades and showed that the high diversity of soil acidobacterial communities is largely sustained by differential habitat adaptation. The niche modeling approach correctly predicted the physiological properties of cultivated species of Acidobacteria and provided novel information on ecological adaptations that cannot be inferred from standard taxonomic descriptions.

Evidence of taxonomic bias in public databases: The example of the genus Borrelia

It is not necessary or possible to generate newer validly published names for reverting to the previous merged genus. The policy of always preferring the latest validly published name may render the database oblivious to reversals in taxonomic opinion.

Filling the gaps: missing taxon names at the ranks of class, order and family

Status of the SeqCode in the International Journal of Systematic and Evolutionary Microbiology

Summary: The recent publication of the alternative nomenclatural code SeqCode raises questions about how to treat names 'validly published' under that code in IJSEM. It is reiterated that IJSEM must adhere to the ICNP and assign a nomenclatural status to all prokaryotic names, including those 'validly published' under SeqCode. Such names should be marked as Candidatus names or printed in quotation marks.

Genotype-phenotype correlations within the Geodermatophilaceae

Proposal to include the categories kingdom and domain in the International Code of Nomenclature of Prokaryotes

Summary: Observations show that adding a category should be done before informal names at that rank are widely used, based on the introduction of the phylum category into the International Code of Nomenclature of Prokaryotes (ICNP). An extrapolation from the number of validly published names under the ICNP at different categories suggests that adding kingdom and domain as separate principal ranks would be beneficial. By examining taxonomic activity and associated nomenclatural problems above the phylum level, it is confirmed that introducing these ranks would help stabilize prokaryotic nomenclature. Proposed amendments to the ICNP include the inclusion of kingdom and domain as additional categories.
