Relax with CouchDB - Into the non-relational DBMS era of bioinformatics

With the proliferation of high-throughput technologies, genome-level data analysis has become common in molecular biology. Bioinformaticians are developing extensive resources to annotate and mine biological features from high-throughput data. The underlying database management systems for most bioinformatics software are based on a relational model. Modern non-relational databases offer an alternative that has flexibility, scalability, and a non-rigid design schema. Moreover, with an accelerated development pace, non-relational databases like CouchDB can be ideal tools to construct bioinformatics utilities. We describe CouchDB by presenting three new bioinformatics resources: (a) geneSmash, which collates data from bioinformatics resources and provides automated gene-centric annotations, (b) drugBase, a database of drug-target interactions with a web interface powered by geneSmash, and (c) HapMap-CN, which provides a web interface to query copy number variations from three SNP-chip HapMap datasets. In addition to the web sites, all three systems can be accessed programmatically via web services. (C) 2012 Elsevier Inc. All rights reserved.

Summary: Cytogenetics data, stored as karyotypes, are now being analyzed on a large scale thanks to tools like CytoGPS. The development of RCytoGPS further facilitates the analysis and visualization of karyotype data, advancing the field of computational cytogenetic pathology.

Sequences of Events from the Electronic Medical Record and the Onset of Infection

Summary: We present a novel model of time-series analysis for learning from electronic health record (EHR) data in the context of infection occurrence in the intensive care unit (ICU). By applying methods from proteomics and Bayesian statistics, we analyzed a large dataset of ICU patients and identified physician actions that were individually associated with increased risk of infection. Our approach also demonstrated the ability to predict the administration of antibiotics with reasonably high accuracy.

MetaAc4C: A multi-module deep learning framework for accurate prediction of N4-acetylcytidine sites based on pre-trained bidirectional encoder representation and generative adversarial networks

Summary: In this study, we propose MetaAc4C, an advanced deep learning model for accurate identification of N4-acetylcytidine (ac4C) sites using pre-trained BERT and various optimization techniques. By adapting generative adversarial networks to address data imbalance and augmenting training RNA samples, our model outperforms existing methods in terms of ACC, MCC, and AUROC.
