Isolation and characterization of polymorphic microsatellite loci from a dinucleotide-enriched genomic library of seven-band grouper (Epinephelus septemfasciatus) and cross-species amplification

Seven-band grouper (Epinephelus septemfasciatus) is a commercially important fishery species. Sixty-six microsatellite loci were isolated from a dinucleotide-enriched genomic library of E. septemfasciatus. Twelve of these loci were polymorphic in a test population with alleles per locus ranging from two to five, and observed and expected heterozygosities per locus from 0.04 to 1.00 and from 0.28 to 0.76, respectively. Three loci significantly deviated from Hardy-Weinberg equilibrium and no significant linkage disequilibrium was found between pairs of loci after Bonferroni correction. Cross-species amplification of these polymorphic microsatellite loci was performed in additional two related species. These polymorphic microsatellite loci would be useful for investigating genetic resource of E. septemfasciatus and other related species.

Summary: Pleuronectiformes, also known as flatfishes, is an important species in mariculture with unique body asymmetry, making it valuable for scientific research. It also has great potential for industrial aquaculture due to its rapid growth, rich nutrition, delicious taste, and high-quality protein that are favored by consumers worldwide. However, the large-scale breeding and expanding production have led to the emergence of abnormal body color flatfishes, which greatly affect their commercial value. This review discusses the environmental factors influencing body color abnormalities, the possible genetic mechanisms, and proposes genomic screening measures to prevent abnormal body coloration.

The identification of miRNAs that regulate ovarian maturation in Cynoglossus semilaevis

Summary: This study comprehensively analyzed the transcriptomic modulation of the brain-pituitary-gonad (BPG)-liver axis related to ovary maturation in Cynoglossus semilaevis. Through miRNA sequencing, a large number of miRNAs were identified, some of which were found to simultaneously regulate multiple mRNAs and participate in various biological functions. Important mRNAs related to reproduction were screened based on target gene relationships. KEGG pathway analysis revealed signaling pathways related to steroid hormone biosynthesis, oocyte meiosis, and other reproductive processes. RT-qPCR confirmed the expression patterns of differentially expressed miRNAs and validated the reliability of the sequencing data. Furthermore, the binding site between miR-186-x and igf2r was validated for the first time.

Summary: Whole genome bisulfite sequencing was used to investigate DNA methylation profiles between haploid and diploid tiger pufferfish, revealing differential methylation related to abnormal development and early embryonic death in haploids. The identified differentially methylated genes were mainly associated with genomic stability maintenance and cell cycle regulation.

Summary: This study used single-cell RNA sequencing to analyze the molecular characteristics of ovarian cells in adult Chinese tongue sole, providing insights into the cell-type-specific mechanisms underlying fish oogenesis. The study identified the cellular composition of fish follicle walls and proposed important transcription factors involved in cell identity regulation. The findings also revealed the extensive bidirectional communication between niche cells and germ cells during fish oogenesis and highlighted the coordinated sequential processes across different granulosa cells during fish ovulation. Comparative analysis with macaques showed conserved biological processes in germ cells and granulosa cells across vertebrates.

Summary: Research has revealed the involvement of ncRNAs through ceRNA crosstalk in the regulation of sexual development in fish. In the testis of Chinese tongue sole, an up-regulated circular RNA and an lncRNA named AMSDT share the same miRNA response elements with a sex-determining gene, leading to the down-regulation of female sex-related genes and promoting testis differentiation.

Summary: This study identified the org gene and its associated lncRNA ORG-AS in Chinese tongue sole. The results showed that org is involved in early embryonic development and oogenesis, and is negatively regulated by lncRNA ORG-AS. These findings expand the understanding of the functions of MEGs in bony fish embryonic development and oogenesis, and highlight the importance of lncRNAs in regulating org.

A Potential Role of the Translation Elongation Factor eef1a1 in Gonadal High-Temperature Perception in Chinese Tongue Sole (Cynoglossus semilaevis)

Summary: This study identified and analyzed the eef1a1 gene in Chinese tongue sole and investigated its role in gonadal high-temperature perception. The results showed sexually dimorphic expression of eef1a1 with higher expression in the ovary than in the testis. Under high-temperature conditions, eef1a1 was down-regulated in males but not in females. These findings suggest that eef1a1 may have a dual role in external temperature perception and sex differentiation regulation.

A patched1 gene homologue participates in female differentiation of Cynoglossus semilaevis

Summary: In this study, a homologous gene to ptch1, csptch1 x1, was identified in Cynoglossus semilaevis. Expression pattern analysis and in situ hybridization revealed that csptch1 x1 plays an important role in female differentiation and ovarian development, distinct from the function of csptch1 in spermatogenesis.

The Role of the Heat Shock Cognate Protein 70 Genes in Sex Determination and Differentiation of Chinese Tongue Sole (Cynoglossus semilaevis)

Summary: Fish sex determination can be influenced by environmental temperature, and the heat shock proteins (HSPs) play important roles in this process. In this study, we investigated the role of hsc70 and hsc70-like genes in high temperature response and sex determination/differentiation using Chinese tongue sole as model. Our results showed that hsc70 and hsc70-like are key regulators linking high temperature signals with sex differentiation by regulating the expression of sex-related genes.

Evolution of the germline mutation rate across vertebrates

Summary: We sequenced and compared high-coverage genomes of 151 parent-offspring trios from 68 species of vertebrates and found that the per-generation mutation rate varies greatly among species, with males having higher rates than females in mammals and birds. We identified generation time, age at maturity, and species-level fecundity as key factors influencing this variation. Species with larger long-term effective population sizes tend to have lower mutation rates, supporting the drift barrier hypothesis. Domesticated animals with shorter generation times display exceptionally high yearly mutation rates, emphasizing the importance of generation time in mutation rate evolution.
