Summary: This study presents a method for fine-mapping potentially causal mutations by integrating functional, evolutionary, and pleiotropic information and developing a custom genotyping array. The custom array, containing variants with biological functions, outperformed the standard array in predicting genetic values for multiple traits in dairy cattle populations across different countries. This highlights the potential improvement in genomic prediction by utilizing mutations with functional, evolutionary, and pleiotropic consequences.

Summary: Weighted single-step genome-wide association study (WssGWAS) and post-GWAS analysis can be used to identify quantitative trait loci (QTL) and candidate genes linked to boar taint in pigs. In this study, a total of 16 windows on different chromosomes were identified as associated with boar taint compounds, explaining a small percentage of the genetic variance. A total of 128 candidate genes, including five new ones, were also identified in significant QTL regions. The findings provide insights into the occurrence of boar taint and potential targets for selection against it.

Through studying gene regulation in the Indonesian population, we found that population-specific genetic architecture, local ancestry, and archaic introgression play a role in gene regulation variation.

Summary: This study identified a major-effect QTL for the control of the brown seed coat trait in sesame through hybridization and self-fertilization. The QTL was located on chromosome 6. In addition, the study found gene expression patterns consistent with brown seed coat pigment accumulation. This finding lays the foundation for further mapping, cloning, and investigation of seed coat color regulation in sesame.

Summary: In this study, GWAS identified four QTLs associated with cold tolerance at the bud burst stage in rice. Among them, one QTL overlaps with a known cold tolerance micro RNA gene. The study also revealed that OsRab11C1 is a negative regulator of cold tolerance in rice, and knocking out this gene may enhance cold tolerance in rice.
