GlycoRDF: an ontology to standardize glycomics data in RDF

Motivation: Over the last decades several glycomics-based bioinformatics resources and databases have been created and released to the public. Unfortunately, there is no common standard in the representation of the stored information or a common machine-readable interface allowing bioinformatics groups to easily extract and cross-reference the stored information. Results: An international group of bioinformatics experts in the field of glycomics have worked together to create a standard Resource Description Framework (RDF) representation for glycomics data, focused on glycan sequences and related biological source, publications and experimental data. This RDF standard is defined by the GlycoRDF ontology and will be used by database providers to generate common machine-readable exports of the data stored in their databases.

Fut9 Deficiency Causes Abnormal Neural Development in the Mouse Cerebral Cortex and Retina

Summary: In this study, the expression of Fut9 and Lewis X in the brain and retina was investigated. Fut9 was found to be expressed in cortical neurons and corticothalamic projection neurons. The loss of Fut9 resulted in a reduction in the number of neurons in the cortex and retina, indicating the significant roles of Fut9 in the differentiation, migration, and maturation of neural precursor cells.

Summary: This study revealed that ST6GAL1 and alpha 2,6 sialylation are negatively correlated with HCC cell metastasis. ST6GAL1 overexpression inhibits HCC cell migration and invasion in vitro and suppresses HCC metastasis in vivo, possibly through regulating MCAM expression.

Summary: Metaproteomics is a promising field with the potential to contribute to disease research by understanding the communication between the human host and the microbiome. However, its analytical strategies are limited by the constraints of proteomics. This review demonstrates the usefulness of metaproteomics in disease research and discusses the challenges and potential solutions for applying it to conventional proteomics analysis methods.

Summary: This study aimed to clarify the clinical significance of genomic profiling data, including copy number alterations (CNA) and tumor mutation burden (TMB), in TNBC patients. The results showed that CNA, but not TMB, was significantly associated with DFS and OS in TNBC patients. Additionally, the combination of CNA-high and TP53 alterations was identified as a promising biomarker for identifying a subgroup of TNBC patients with significantly worse prognosis.

Development of an integrated and inferenceable RDF database of glycan, pathogen and disease resources

Summary: The study constructed a foundation for discovering glycan and virus interaction data using Semantic Web technologies. An ontology was created to encapsulate the semantics of virus-glycan interactions, and RDF was used to represent the data obtained from non-RDF related databases and literature. The data has been made publicly available as open data and a service for free searches using SPARQL is provided.

Impact of Heavy Snowfall on Emergency Transport and Prognosis of Out-of-Hospital Cardiac Arrest Patients: A Nation-Wide Cohort Study

Summary: Based on a nationwide study of out-of-hospital cardiac arrest patients, it was found that EMS response interval was longer during heavy snowfall periods, and the survival rate in winter was lower, both in heavy snowfall areas and other areas. However, heavy snowfall had little effect on neurologically-favorable outcomes at one month.

Summary: Nonulosonic acids, also known as NulOs, are a group of 2-ketoaldonic acids with a 9-carbon backbone. They occur in two forms in nature, namely the 3-deoxy sialic acids in deuterostomes like vertebrates and their pathogens, and the 3,9-dideoxy sialic-acid-like molecules found in bacteria and archaea. NulOs play significant roles in evolution, biology, and disease, and their diversity is reflected in over 90 sialic acid forms and 50 sialic-acid-like variants.

Bridging glycoinformatics and cheminformatics: integration efforts between GlyCosmos and PubChem

Supplementing the Carbohydrate Structure Database with glycoepitopes

Summary: In this study, the Carbohydrate Structure Database is linked to the Immune Epitope Database, allowing users to explore glycan structures and associated epitopes. By starting with an epitope, users can find glycans from other organisms that share the same structural determinant and retrieve additional taxonomical, medical, and other data. This database mapping demonstrates the advantages of integrating immunological and glycomic databases.
