Development and comparison of novel multiple cross displacement amplification (MCDA) assays with other nucleic acid amplification methods for SARS-CoV-2 detection

Summary: The development of alternative isothermal amplification assays, such as multiple cross displacement amplification (MCDA), may overcome the speed and portability limitations of real-time PCR (rt-PCR) methods for SARS-CoV-2 detection. MCDA was found to be the fastest nucleic acid amplification method for SARS-CoV-2, while rt-PCR exhibited the highest sensitivity. Different nucleic acid amplification methods offer distinct advantages, which should be taken into consideration when selecting the most suitable method for specific applications.

Continuous Genomic Surveillance Monitored the In Vivo Evolutionary Trajectories of Vibrio parahaemolyticus and Identified a New Virulent Genotype

Summary: The study monitored the real-time evolution of Vibrio parahaemolyticus in response to successive antibiotic treatment by whole-genome sequencing in shrimp farms, revealing the stepwise emergence of resistance associated with antibiotic usage and the triggering of four major evolutionary events by insertion sequence. This study presented the first in vivo monitoring of evolutionary trajectories for a given bacterial pathogen, providing valuable information for the prevention of pandemic zoonoses.

The novel delta-CoV was found in Montifringilla taczanowskii and showed potential cross-species transmission. The genetic diversity and hosts of beta-CoVs and delta-CoVs were expanded in this study.

Elucidation of global and national genomic epidemiology of Salmonella enterica serovar Enteritidis through multilevel genome typing

Summary: Salmonella enterica serovar Enteritidis is a major cause of foodborne infections and outbreaks, and multilevel genome typing has been developed as a promising tool for surveillance and outbreak detection. The study identified globally prevalent and regionally restricted sequence types, as well as multidrug resistance associated sequence types at various levels. The majority of global S. Enteritidis population falls within two predominant lineages with significantly different propensity of causing large scale outbreaks, highlighting the importance of MGT for surveillance and outbreak detection.

Measuring Antimicrobial Use Needs Global Harmonization

Horizontal transfer of antibiotic resistance genes within the bacterial communities in aquacultural environment

Summary: Very little is known about the horizontal transfer of antibiotic resistance genes in aquacultural environments through microbiome interactions. This study conducted amplicon sequencing and co-occurrence analysis to monitor bacterial community dynamics and reveal interactions between Vibrio spp. and other species. Whole-genome sequencing was performed to understand the sharing of resistant genomic islands (GIs) in selected isolates. The analysis identified horizontally transferred genes associated with antibiotic resistance, virulence, and metabolism fitness. The study highlights the importance of understanding microbiome interactions in aquacultural settings for predicting and mitigating the emergence of new resistant populations.

Genomic dissection of the microevolution of Australian epidemic Bordetella pertussis
