Ability of epistatic interactions of cytokine single-nucleotide polymorphisms to predict susceptibility to disease subsets in systemic sclerosis patients

Objective. Gene-gene interaction, or epistasis, is considered a ubiquitous component of complex human diseases such as systemic sclerosis (SSc). Epistasis is difficult to model by traditional parametric approaches; therefore, nonparametric computational algorithms, such as multifactor dimensionality reduction (MDR), have been developed. Methods. A total of 242 consecutive unrelated Italian SSc patients and an equal number of well-matched healthy controls were genotyped for 22 cytokine single-nucleotide polymorphisms (SNPs; 13 cytokine genes). The distribution of the SNPs between controls and SSc patients, controls and limited cutaneous SSc (IcSSc) patients, and controls and diffuse cutaneous SSc (dcSSc) patients was tested by the MDR constructive induction algorithm and by focused interaction testing framework (FITF), a logistic regression-based approach. Results. None of the studied SNPs had main independent effects on SSc or disease subset susceptibility, therefore no epistatic interaction was detectable by FITF. The MDR analysis showed a significant epistatic interaction among the interleukin-2 (IL-2) G-330T, IL-6 C-174G, and interferon-gamma AUTR5644T SNPs and the IL-1 receptor Cpst1970T, IL-6 Ant565G, and IL-10 C-819T SNPs in IcSSc and dcSSc susceptibility, respectively. The relevance of the single multilocus attributes constructed by the MDR inductive algorithm was then confirmed by the parametric approach (P < 0.001 for both controls versus IcSSc patients and controls versus dcSSc patients). Conclusion. We provide evidence for gene-gene interaction among cytokine SNPs in the context of SSc. The interaction among cytokine SNPs with a profibrotic or a regulatory function on profibrotic interleukins is relevant to the susceptibility to SSc subsets and it appears to be more important than the contribution of any single cytokine SNP.

The promise of automated machine learning for the genetic analysis of complex traits

The goal of AutoML is to eliminate guesswork by automatically identifying the right algorithms and hyperparameters for optimization. This review discusses the promises and challenges of AutoML in genetic analysis and emphasizes the potential for developing novel AutoML methods and software in the field of genetics and genomics.

SOPHIE: Generative Neural Networks Separate Common and Specific Transcriptional Responses

SOPHIE successfully identifies common DEGs and highly specific but low-magnitude transcriptional changes, complementing traditional DE analyses.

Computationally Efficient Assembly of Pseudomonas aeruginosa Gene Expression Compendia

Summary: In this study, thousands of Pseudomonas aeruginosa RNA sequencing gene expression profiles were reanalyzed to create a powerful tool for hypothesis generation and testing. Raw sequence data were uniformly processed and validated using the Salmon pseudoaligner. Filtering criteria were developed to exclude samples with aberrant gene expression and normalization steps greatly improved gene expression correlations. The resulting compendia and algorithm for incorporating new data provide useful tools for P. aeruginosa RNA-seq analysis.

Sympatho-Vagal Dysfunction in Systemic Sclerosis: A Follow-Up Study

The effect of non-linear signal in classification problems using gene expression

Summary: This study evaluates the performance of complex non-linear models and simple linear models in a series of prediction tasks. The results show that linear models perform just as well as non-linear models in tissue prediction and metadata-derived sex prediction. However, it is also found that only non-linear models can utilize predictive signals in the data. Therefore, considering both linear models and non-linear models is critical when building predictive models from gene expression data.

Summary: Anti-nuclear (ANA) are important biomarkers in supporting the diagnosis and prognosis of systemic sclerosis (SSc). In addition to the well-known SSc autoantibodies, such as anti-centromere, anti-topoisomerase I (Scl-70), anti-RNA polymerase III, other autoantibodies like anti-U11/U12 ribonucleoprotein (RNP) antibodies have been associated with specific SSc phenotypes and malignancy. The U11/U12 RNP macromolecular complex is involved in alternative mRNA splicing and its antibodies have been linked to severe pulmonary fibrosis and gastrointestinal dysmotility. This literature review aims to summarize the knowledge of anti-U11/U12/RNPC-3 antibodies in SSc.

Cross-platform normalization enables machine learning model training on microarray and RNA-seq data simultaneously

Summary: By employing supervised and unsupervised machine learning evaluations, we identified the best normalization methods, including quantile and Training Distribution Matching normalization, for combining microarray and RNA-seq data. Nonparanormal normalization and z-scores were also found to be appropriate for certain applications. Our study demonstrates the possibility of effective cross-platform normalization using existing methods for machine learning applications.
