Evaluation of standard and advanced preprocessing methods for the univariate analysis of blood serum 1H-NMR spectra

Proton nuclear magnetic resonance (H-1-NMR)-based metabolomics enables the high-resolution and high-throughput assessment of a broad spectrum of metabolites in biofluids. Despite the straightforward character of the experimental methodology, the analysis of spectral profiles is rather complex, particularly due to the requirement of numerous data preprocessing steps. Here, we evaluate how several of the most common preprocessing procedures affect the subsequent univariate analyses of blood serum spectra, with a particular focus on how the standard methods perform compared to more advanced examples. Carr-Purcell-Meiboom-Gill 1D H-1 spectra were obtained for 240 serum samples from healthy subjects of the Asklepios study. We studied the impact of different preprocessing steps-integral (standard method) and probabilistic quotient normalization; no, equidistant (standard), and adaptive-intelligent binning; mean (standard) and maximum bin intensity data summation-on the resonance intensities of three different types of metabolites: triglycerides, glucose, and creatinine. The effects were evaluated by correlating the differently preprocessed NMR data with the independently measured metabolite concentrations. The analyses revealed that the standard methods performed inferiorly and that a combination of probabilistic quotient normalization after adaptive-intelligent binning and maximum intensity variable definition yielded the best overall results (triglycerides, R = 0.98; glucose, R = 0.76; creatinine, R = 0.70). Therefore, at least in the case of serum metabolomics, these or equivalent methods should be preferred above the standard preprocessing methods, particularly for univariate analyses. Additional optimization of the normalization procedure might further improve the analyses.

Haplotyping pharmacogenes using TLA combined with Illumina or Nanopore sequencing

Summary: This study tested the effectiveness of Targeted Locus Amplification (TLA) combined with Illumina or Nanopore sequencing in accurate genotyping and phasing of pharmacogenes. The results showed limited nucleotide mapping on target and incomplete coverage of genes with both sequencing methods. However, the optimized primer pair for the CYP2D6 gene in the Nanopore dataset resulted in correct haplotypes, indicating the potential reliability of this method with patient-specific primer design and optimization.

Charting the Lipopeptidome of Nonpathogenic Pseudomonas

Summary: By mining the genomes of Pseudomonas species, we have mapped the global Pseudomonas lipopeptidome and found its impressive diversity to be linked to taxonomy of the producers. The synthesis of lipopeptides is facilitated by nonribosomal peptide synthetases (NRPSs), which assemble siderophores and lipopeptides. Our analysis also revealed that lipopeptide production is confined to the Pseudomonas fluorescens lineage and shows a correlation between NRPS and taxonomic affiliation.

Nanobody Loop Mimetics Enhance Son of Sevenless 1-Catalyzed Nucleotide Exchange on RAS

The study investigated the potential of developing peptide mimetics to modulate RAS signaling by mimicking the complementarity-determining region 3 (CDR3) of the regulatory guanine nucleotide exchange factor (GEF) son of sevenless 1 (SOS1). Through optimization and conformational rigidification, CDR3 mimetics with half of the maximal activation potential of Nanobody14 (Nb14) were obtained, demonstrating the feasibility of modulating protein-protein interactions through structural mimicry of a paratope.

The structure of pathogenic huntingtin exon 1 defines the bases of its aggregation propensity

Summary: Huntington's disease is caused by an expansion of CAG repeats in the HTT gene, resulting in an extended polyglutamine tract in huntingtin. Through site-specific isotopic labeling and NMR investigations, researchers have found that the polyglutamine tract adopts long alpha-helical conformations and that alpha-helical stability is more important than the number of glutamines in defining aggregation kinetics and fibril structure. These findings provide insights into the pathogenicity of the expanded huntingtin exon 1 and contribute to a better understanding of polyglutamine-related diseases.

Obtaining Pure 1H NMR Spectra of Individual Pyranose and Furanose Anomers of Reducing Deoxyfluorinated Sugars

Summary: Due to the complexity of the NMR spectra of reducing sugars caused by tautomeric equilibria, it is challenging to determine the coupling constant that is necessary for the analysis and assignment of substituents. This study demonstrates that 1D FESTA technique can be used to obtain individual spectra of both pyranoside and furanoside forms of reducing fluorosugars, providing a more complete characterization compared to the standard sel-TOCSY method. The power of FESTA is illustrated by the first full NMR characterization of several fluorosugars, including the important fluorosugar 2-deoxy-2-fluoroglucose.
