Complete mitochondrial genome database and standardized classification system for Canis lupus familiaris

To contribute to the complete mitogenome database of the species Canis lupus familiaris and shed more light on its origin, we have sequenced mitochondrial genomes of 120 modern dogs from worldwide populations. Together with all the previously published mitogenome sequences of acceptable quality, we have reconstructed a global phylogenetic tree of 555 C. l. familiaris mitogenomes and standardized haplogroup nomenclature. The phylogenetic tree presented here and available online at http://clf.mtdna.tree.cm.umk.pl/ could be further used by forensic and evolutionary geneticists as well cynologists, for data quality control and unambiguous haplogroup classification. Our in-depth phylogeographic analysis of all C. l. familiaris mitogenomes confirmed that domestic dogs may have originated in East Asia during the Mesolithic and Upper Paleolithic time periods and started to expand to other parts of the world during Neolithic times. Intraspecific variation in resting metabolic rate and body temperature within populations may be influenced by environmental factors and individual developmental stages. High metabolism in winter supports growth in smaller animals, while torpor serves as a compensatory mechanism.

Summary: The study reconstructs biological affinities in a cranial sample from a collective burial on Cape Bratyev in Babushkin Bay. Results show that the Old Koryak population was heterogeneous with connections to Epi-Jomon people of Hokkaido, and shared history with Okhotsk culture people. The Okhotsk people are the result of admixture of ancient Chukchi and Eskimo groups, and Tungus-Manchu groups.

Summary: Successful conservation relies on accurate taxonomy, which is currently unstable for canids in Africa, Eurasia, and Australasia. Recent molecular and morphological studies challenge earlier classifications, particularly for African jackals, Asian wolves, and Australasian dogs. Major knowledge gaps exist, recommendations for future research are provided, and an updated taxonomic framework is proposed based on molecular data, morphology, biogeography, and behavioral ecology.

Mitogenomics of modern Mongolic-speaking populations

Summary: The study found that Mongolic-speaking populations exhibit strong genetic resemblance to East Asian populations like the Chinese, Japanese, and Uyghurs, showing high genetic diversity. The gene pools of these populations contain components from East Asian, Siberian, autochthonous, Europe, and West Asia/Caucasus ancestry. Specific subhaplogroups identified in Mongolic-speaking populations have a coalescence age not exceeding 1.7 kya, indicating retention of genetic structure established during the Mongol empire.

Capability of the iSeq 100 sequencing system from Illumina to detect low-level substitutions in the human mitochondrial genome

Summary: The significance of mtDNA heteroplasmy in forensic and medical genetics has been heightened due to advancements in MPS technologies. This study aimed to assess the capabilities of the iSeq 100 sequencing system by sequencing previously determined mitochondrial genomes. The iSeq 100 system demonstrated accurate and reproducible sequencing of human mitochondrial genomes, detecting homoplasmic mutations and heteroplasmy above the 2% level.

Summary: This study conducted a comparative analysis of random match probabilities of whole mitochondrial genomes and hypervariable regions in Eurasian populations, finding that the former has significantly higher probabilities than the latter. Therefore, analyzing full-length mitochondrial genome sequences is crucial for the accurate interpretation of genetic identifications in archaeogenetics.

Summary: In the Polish population, the 32bp deletion in the rs333 locus of the CCR5 gene is more common in healthy individuals and may be a protective factor for discoid lupus erythematosus (DLE). However, this association was not observed in patients with systemic lupus erythematosus (SLE). Further studies on larger populations are needed to confirm these findings.

Metatranscriptomic characterization of six types of forensic samples and its potential application to body fluid/tissue identification: A pilot study

This study explored the use of metatranscriptomics to characterize common forensic samples and investigated the potential application of metatranscriptomics in forensic science. The results demonstrated high alpha diversity in saliva and skin samples, and the use of machine learning models showed that microbial RNA-based methods could be applied for forensic body fluid/tissue identification. Overall, this study provides insights into the role of metatranscriptomics in forensic science and its potential for microbe-based individual identification.

Characterization and evaluation of nine Cannabis sativa chloroplast SNP markers for crop type determination and biogeographical origin on European samples

Summary: This study developed five SNaPshotTM assays for nine chloroplast markers to differentiate between marijuana crop type and hemp crop type. The testing of 122 cannabis samples successfully distinguished between marijuana and hemp, and genetic differences between different groups based on biogeographical origin and crop type were observed. Phylogenetic analysis and principal component analysis provided valuable information about the genetic relationship and differentiation between different cannabis samples.
