Synergy evaluation by a pathway-pathway interaction network: a new way to predict drug combination

Drug combinations have been widely applied to treat complex diseases, like cancer, HIV and cardiovascular diseases. One of the most important characteristics for drug combinations is the synergistic effects among different drugs, that is to say, the combination effects are larger than the sum of individual effects. Although quantitative methods can be utilized to evaluate the synergistic effects based on experimental dose-response data, it is both time and resource consuming to screen all possible combinations by experimental trials. This problem makes it a formidable challenge to recognize synergistic combinations. Various attempts have been made to predict drug synergy by network biology, however, most of them are limited to estimating target associations on the PPI network. Here, we proposed a novel pathway-pathway interaction network-based synergy evaluation method to predict the potential synergistic drug combinations. Comparison with previous target-based methods shows that inclusion of systematic pathway-pathway interactions makes this novel method outperform others in predicting drug synergy. Moreover, it can also help to interpret how different drugs in a combination cooperate with each other to implement synergistic therapeutic effects. In general, drugs acting on the same pathway through different targets or drugs regulating a relatively small number of highly-connected pathways are more likely to produce synergistic effects.

Summary: This study demonstrates the use of a machine learning platform to design safe and effective combinatorial cancer treatment regimens for individual patients, selectively targeting cancer-related dysfunctions or resistance mechanisms in cancer cell populations. The platform utilizes drug-target interaction networks to prioritize combinations for further preclinical testing in scarce patient-derived primary cells, and investigates the performance of various ensemble learning algorithms for drug response prediction, as well as the use of single-cell RNA-sequencing data and patient-specific predictive models for better accuracy in predicting drug responses. The general platform and comparison results are expected to be valuable for future studies in similar predictive approaches across different cancer types.

Summary: Synergistic effects between drugs are rare and highly context-dependent and patient-specific. Computational methods enable systematic screening of combination effects, prioritizing the most potent combinations for further testing. However, most current methods focus on predicting or classifying combination synergy, while considering the efficacy and potential toxicity of the combinations is also crucial for therapeutic success. Further development of methods for dose-specific predictions and identification of biomarkers predictive of drug combination responses is needed.

An immunity and pyroptosis gene-pair signature predicts overall survival in acute myeloid leukemia

Summary: This study investigated the impact of combining pyroptosis- and immune-related genes on the prognostic classification of AML patients. By using a robust gene pairing method, an IPRP signature consisting of 15 genes was developed. The results demonstrate that the IPRP score predicts survival more consistently and accurately compared to other existing signatures. Additionally, the IPRP scoring is widely applicable to different patient cohorts, treatment procedures, and transcriptomic technologies.

Summary: Most patients with advanced malignancies are treated with toxic chemotherapies, but personalized treatment strategies based on individual patient's responses against normal cell responses can help improve patient outcomes. By using a computational method for selective drug-sensitivity scoring (DSS), effective and safer treatment options can be identified. This method can be applied in guiding precision medicine and is applicable to various malignancies.
