Genomic resources and their applications in aquaculture of Asian seabass (Lates calcarifer)

Genomic resources play a critical role in aquaculture, and their applications in Asian seabass include analyzing genetic diversity, establishing mating schemes, genetic traceability, mapping QTL, and genetic improvement. This review provides an overview of available genomic resources and discusses the challenges and future directions in their development and application in Asian seabass aquaculture.
Genomic resources, including nuclear DNA markers, mitochondrial DNA markers, high-resolution linkage maps, transcriptomes, reference genome sequences and their annotations, are critically important in aquaculture. Their potential applications are plenty, such as enabling the analysis of genetic diversity in population structures, mating and spawning behaviour; genetic traceability; reconstructing pedigrees; mapping quantitative trait loci (QTL) for important phenotypic traits; marker-assisted selection and genomic selection; and to understand genetic and epigenetic regulation of traits. Asian seabass (Lates calcarifer) is becoming a popular aquaculture species. In the past 30 years, many genomic resources have been developed and used to understand the genetic diversity of wild and cultured populations, setting up mating schemes, genetic traceability, mapping QTL and genome-wide association studies for growth, omega-3 fatty acid content, resistance to diseases and genetic improvement of important traits in breeding programmes. In this review, we systematically synthesize the status of available genomic resources and their applications in enhancing the genetic improvement and aquaculture production of Asian seabass. We also critically discuss the challenges and future research directions of developing, optimizing and applying genomic resources in Asian seabass aquaculture.

Developing first microsatellites and analysing genetic diversity in six chia (Salvia hispanica L.) cultivars

Summary: Chia, an emerging industry crop with high content of omega-3 fatty acids and dietary fiber in its seeds, lacks polymorphic and codominant DNA markers for genetic analysis. This study identified and characterized fourteen polymorphic microsatellites in chia, revealing low genetic variation among cultivars from Mexico, Australia, and Bolivia. The findings suggest that a breeding program for chia should incorporate seeds from multiple cultivars to increase genetic variation.

EgSPEECHLESS Responses to Salt Stress by Regulating Stomatal Development in Oil Palm

Summary: In this study, the physiological responses and underlying mechanisms of oil palm to salt stress were investigated using RNA-Seq analysis. The results showed that salt stress activated the expression of EgSPCH gene and increased stomatal density in oil palm. Additionally, several differentially expressed genes were found to be involved in salt response-related bioprocesses. Overexpression of EgSPCH in Arabidopsis resulted in increased stomatal production and decreased salt tolerance.

Summary: Understanding the relationship between genotypes and phenotypes is a key problem in biology. This study demonstrates that the Pmel17 gene is responsible for determining blackish and golden colors in fish, and identifies an insertion in the 3'UTR of Pmel17 as the causative mutation for golden coloration.

Characterization of pIgR and its association with resistance to iridovirus in Asian seabass

Summary: Understanding the molecular mechanisms of disease resistance is crucial for improving aquaculture. The pIgR gene was found to play an important role in the mucosal immunity of Asian seabass, inhibiting iridovirus infection. Two SNPs in the pIgR gene may be associated with resistance to iridovirus.

The evolution and expression of stomatal regulators in C3 and C4 crops: Implications on the divergent drought tolerance

Summary: Drought stress is a significant environmental hazard, and plants respond to it differently. C3 and C4 plants exhibit different cellular responses to drought, which may be associated with the divergent expression of their SPEECHLESS genes. Our research investigated the drought tolerance of C3 and C4 plants through gene expression analysis and stomatal assay under drought stress.

Combination of GWAS and FST-based approaches identified loci associated with economic traits in sugarcane

Summary: This study aimed to identify DNA markers associated with sugar content, stalk diameter, and sugarcane top borer resistance. The sugarcane samples were genotyped using RADseq technology. Through F-ST analysis and GWAS, a total of 9, 23, and 9 DNA variants were identified for sugar content, stalk diameter, and sugarcane top borer resistance, respectively. These markers have the potential to accelerate genetic improvement in sugarcane breeding.

Status of conventional and molecular breeding of salinity-tolerant tilapia

Summary: Aquaculture is crucial for global food security. Developing species and varieties of omnivorous fish that can tolerate high salinity will enhance fish production. Certain tilapia species, such as Oreochromis mossambicus and Oreochromis aureus, are highly tolerant to salinity and have been used in aquaculture production in brackish and seawater. Different breeding methods, both conventional and molecular, have been implemented to improve the growth rate and salinity tolerance of tilapia. Advances in genomic resources and disruptive technologies provide optimism for novel breeding approaches to further enhance the production of salinity-tolerant tilapia.

Microsatellite Analysis of Genetic Diversity and Relationships in 1027 Sugarcane Accessions
