The concurrence of DNA methylation and demethylation is associated with transcription regulation

The mammalian DNA methylome is regulated by methylation and demethylation processes, which have a direct impact on gene expression. Methylation concurrence, measured by the percentage of unmethylated CpGs within partially methylated reads, is strongly correlated with gene expression and can be used to stratify DNA regions based on chromatin accessibility and gene regulation patterns. Methylation concurrence represents a unique methylation metric important for transcription regulation, distinct from conventional metrics such as average methylation and methylation variation.
The mammalian DNA methylome is formed by two antagonizing processes, methylation by DNA methyltransferases (DNMT) and demethylation by ten-eleven translocation (TET) dioxygenases. Although the dynamics of either methylation or demethylation have been intensively studied in the past decade, the direct effects of their interaction on gene expression remain elusive. Here, we quantify the concurrence of DNA methylation and demethylation by the percentage of unmethylated CpGs within a partially methylated read from bisulfite sequencing. After verifying 'methylation concurrence' by its strong association with the co-localization of DNMT and TET enzymes, we observe that methylation concurrence is strongly correlated with gene expression. Notably, elevated methylation concurrence in tumors is associated with the repression of 40 similar to 60% of tumor suppressor genes, which cannot be explained by promoter hypermethylation alone. Furthermore, methylation concurrence can be used to stratify large undermethylated regions with negligible differences in average methylation into two subgroups with distinct chromatin accessibility and gene regulation patterns. Together, methylation concurrence represents a unique methylation metric important for transcription regulation and is distinct from conventional metrics, such as average methylation and methylation variation.

The study helps to better understand the mechanisms of virulence enhancement.

Alternative polyadenylation transcriptome-wide association study identifies APA-linked susceptibility genes in brain disorders

Summary: In this study, a 3' untranslated region (3' UTR) APA transcriptome-wide association study (TWAS) was performed to identify susceptibility genes for 11 brain disorders. The study revealed the importance of alternative polyadenylation (APA) in brain development and identified 354 significant genes associated with APA, including known risk genes for Parkinson's disease. The findings indicate that APA may regulate the translation, localization, and protein-protein interaction of target genes independently of mRNA expression or splicing.

Flexible neutral point displacement overvoltage suppression method based on backstepping control in unbalanced distribution networks

Summary: In this paper, a flexible asymmetry suppression device (FASD) is proposed to limit the neutral point displacement overvoltage, using a cascaded H-bridge (CHB) inverter and the backstepping control (BSC) method. The FASD compensates for the unbalanced distribution networks caused by the asymmetry of three-phase-to-ground parameters by outputting current to the grid, achieving the suppression of the neutral point displacement overvoltage.

scDesign3 generates realistic in silico data for multimodal single-cell and spatial omics

Summary: We introduce a statistical simulator, scDesign3, that can generate realistic single-cell and spatial omics data by learning interpretable parameters from real data. It uses a unified probabilistic model to infer biologically meaningful parameters, assess the goodness-of-fit of inferred cell clusters, trajectories, and spatial locations, and generate in silico negative and positive controls for benchmarking computational tools. The challenge of simulating multiomic single-cell data is addressed by a probabilistic model.

Preparation and characterization of nanobodies targeting SARS-CoV-2 papain-like protease

This study purified SARS-CoV-2 PLpro and identified high-affinity nanobodies that significantly inhibit its activity. These nanobodies should be further investigated for potential coronavirus treatment.

A novel self-wrinkled polyurethane-acrylate wood coating with self-matting, anti-fingerprint performance and skin-tactile feeling via excimer lamp/UV curing

Summary: In this study, a self-wrinkled polyurethane-acrylate (PUA) wood coating was prepared by excimer and UV mercury lamp irradiation, which showed self-matting, anti-fingerprint performance, and skin-tactile feeling. The coating exhibited excellent performance in terms of gloss, anti-fingerprint, hardness, abrasion resistance, and adhesion. Furthermore, it has potential applications in wood-based panels, furniture, and leather due to its excellent skin-tactile feeling.
