Whole genome re-sequencing reveals recent signatures of selection in three strains of farmed Nile tilapia (Oreochromis niloticus)

Nile tilapia belongs to the second most cultivated group of fish in the world, mainly because of its favorable characteristics for production. Genetic improvement programs and domestication process of Nile tilapia may have modified the genome through selective pressure, leaving signals that can be detected at the molecular level. In this work, signatures of selection were identified using genome-wide SNP data, by two haplotype-based (iHS and Rsb) and one F-ST based method. Whole-genome re-sequencing of 326 individuals from three strains (A, B and C) of farmed tilapia maintained in Brazil and Costa Rica was carried out using Illumina HiSeq 2500 technology. After applying conventional SNP-calling and quality-control filters, similar to 1.3 M high-quality SNPs were inferred and used as input for the iHS, Rsb and F-ST based methods. We detected several candidate genes putatively subjected to selection in each strain. A considerable number of these genes are associated with growth (e.g. NCAPG, KLF3, TBC1D1, TTN), early development (e.g. FGFR3, PFKFB3), and immunity traits (e.g. NLRC3, PIGR, MAP1S). These candidate genes represent putative genomic landmarks that could be associated to traits of biological and commercial interest in farmed Nile tilapia.

Increased accuracy of genomic predictions for growth under chronic thermal stress in rainbow trout by prioritizing variants from GWAS using imputed sequence data

Summary: Utilizing imputation of genotypes and whole-genome sequencing data, this study investigated the genetic architecture of growth traits in rainbow trout under chronic heat stress, revealing the polygenic nature of these traits. GWAS identified important functional candidate genes associated with growth traits, and using preselected SNPs based on GWAS hits improved the accuracy of genomic prediction. The use of WGS slightly increased prediction accuracy, supporting the evidence of the polygenic nature of growth traits measured under heat stress.

Summary: Advancements in genomic technologies have played a crucial role in the genetic improvement of aquaculture species through the discovery and application of DNA-markers, such as SNPs. Specific genomic regions associated with economically important traits have been identified using GWAS, allowing the incorporation of markers linked to QTL into aquaculture breeding programs through MAS. However, most economically relevant traits are controlled by multiple QTLs, each explaining only a small portion of the genetic variation.

Efficient construction of the BWT for repetitive text using string compression

The algorithm utilizes compression techniques to reduce computational costs for massive and repetitive inputs. A grammar compressor for collections of reads with applications to the construction of the BWT

Summary: This study presents a grammar for DNA sequencing reads that allows for direct computation of the BWT, enabling genomic analyses in succinct space that require complex string queries. Experimental results show that the space reduction achieved by the compressor is competitive with LZ-based methods and superior to entropy-based approaches, offering an average of 12% additional compression and requiring less working space and time compared to other popular grammars in this type of data.

Molecular systematics of Thouarella (Octocorallia : Primnoidae) with the description of three new species from the Southern Ocean based on combined molecular and morphological evidence

Summary: Thouarella Gray, 1870, is a diverse genus among gorgonians of the family Primnoidae in the Antarctic and sub-Antarctic seafloor. Through integrative approaches, three new species were described, indicating potential cryptic species in the Antarctic and sub-Antarctic regions. The global diversity of Thouarella has been increased to 41 species, with 15 endemics in the Antarctic and sub-Antarctic waters, suggesting the need for integrative taxonomic frameworks and species delimitation approaches in uncovering hidden diversity in shelf benthonic macrofauna of the Southern Ocean.
