LncVar: a database of genetic variation associated with long non-coding genes

Motivation: Long non-coding RNAs (lncRNAs) are essential in many molecular pathways, and are frequently associated with disease but the mechanisms of most lncRNAs have not yet been characterized. Genetic variations, including single nucleotide polymorphisms (SNPs) and structural variations, are widely distributed in the genome, including lncRNA gene regions. As the number of studies on lncRNAs grows rapidly, it is necessary to evaluate the effects of genetic variations on lncRNAs. Results: Here, we present LncVar, a database of genetic variation associated with long non-coding genes in six species. We collected lncRNAs from the NONCODE database, and evaluated their conservation. We systematically integrated transcription factor binding sites and m(6)A modification sites of lncRNAs and provided comprehensive effects of SNPs on transcription and modification of lncRNAs. We collected putatively translated open reading frames (ORFs) in lncRNAs, and identified both synonymous and non-synonymous SNPs in ORFs. We also collected expression quantitative trait loci of lncRNAs from the literature. Furthermore, we identified lncRNAs in CNV regions as prognostic biomarker candidates of cancers and predicted lncRNA gene fusion events from RNA-seq data from cell lines. The LncVar database can be used as a resource to evaluate the effects of the variations on the biological function of lncRNAs.

3′aQTL-atlas: an atlas of 3′UTR alternative polyadenylation quantitative trait loci across human normal tissues

Summary: Genome-wide association studies have identified numerous non-coding SNPs associated with human traits and diseases, with functional interpretation remaining a challenge. The concept of 3'UTR alternative polyadenylation (APA) quantitative trait loci (3'aQTLs) has been established to interpret a portion of GWAS SNPs. The 3'aQTL-atlas provides a comprehensive database of nearly 1.49 million SNPs associated with APA across 49 human tissues, aiming to explain genetic basis of APA and APA-linked susceptibility genes in human traits and diseases.

piRBase: integrating piRNA annotation in all aspects

Summary: Piwi-interacting RNAs are small noncoding RNAs with diverse functions, and piRBase is a curated resource aimed at assisting functional analysis of piRNAs. The latest release, piRBase v3.0, includes over 181 million unique piRNA sequences from 44 species, along with disease-related piRNAs and regulatory relationship visualizations. The web interface has been redesigned for a better user experience, and new content such as gold standard piRNA sets and expression data has been added.

Characterizing mobile element insertions in 5675 genomes

Summary: This study presents a comprehensive map of non-reference MEIs constructed from 5675 genomes, including Chinese samples and samples from the 1000 Genomes Project. LINE-1 insertions were found to be highly enriched in centromere regions, and MEIs were estimated to account for approximately 9.3% of all protein-truncating events per genome. A companion database named HMEID was also established for public use.

Mutational Pattern Induced by 5-Fluorouracil and Oxaliplatin in the Gut Microbiome

Summary: In this study, a powerful framework was developed to investigate the mutagenesis effect and proliferation influence of chemotherapeutic agents on gut microbiota, as well as the interaction between these drugs and gut microbiota. The results showed that the drugs significantly affected mutation signatures of gut microbiota and led to changes in bacteriome and functional alterations.

Modulated Ultrasmall γ-Fe2O3 Nanocrystal Assemblies for Switchable Magnetic Resonance Imaging and Photothermal-Ferroptotic-Chemical Synergistic Cancer Therapy

Summary: Ferroptosis is a recently discovered programmed cell death induced by cellular ferrous ion bursts and subsequent Fenton reactions. In this study, hierarchically assembled gamma-Fe2O3 nanocrystal-based nanoparticles were developed, which showed switchable magnetic resonance imaging, enhanced ferroptosis efficiency, and high photothermal conversion. These nanoparticles enabled clear visualization of tissues and highly efficient photothermal therapy, achieving synergistic cancer therapy for tumor ablation. The RNA sequencing analysis revealed the multifaceted role of this therapy in cancer cell signaling, with upregulated cellular respiration and electron transport and downregulated epigenetic pathways, leading to cellular apoptosis. Gamma-Fe2O3 architectures provide a new possibility for highly efficient deep tumor treatment.

Summary: The National Genomics Data Center (NGDC) of the China National Center for Bioinformation (CNCB) provides database resources to support global academic and industrial communities. The NGDC constantly expands and updates core database resources by archiving big data, conducting integrative analysis, and providing value-added curation. New database resources have been developed for infectious diseases and microbiology, cancer-trait association, and tropical plants. Additionally, resources for the monkeypox virus and SARS-CoV-2 have been newly constructed and regularly updated. All resources and services are publicly accessible at https://ngdc.cncb.ac.cn.

Alternative polyadenylation transcriptome-wide association study identifies APA-linked susceptibility genes in brain disorders

Summary: In this study, a 3' untranslated region (3' UTR) APA transcriptome-wide association study (TWAS) was performed to identify susceptibility genes for 11 brain disorders. The study revealed the importance of alternative polyadenylation (APA) in brain development and identified 354 significant genes associated with APA, including known risk genes for Parkinson's disease. The findings indicate that APA may regulate the translation, localization, and protein-protein interaction of target genes independently of mRNA expression or splicing.

Recent positive selection signatures reveal phenotypic evolution in the Han Chinese population

Summary: Characterizing natural selection signatures and their relationship with phenotype spectra is crucial for understanding human evolution and biological mechanisms. By analyzing the genetic data of Han Chinese, we identified 24 genetic loci under recent selection, including immune-related and alcohol metabolism-related genes. The study revealed the impact of these selection signatures on the immune system, alcohol metabolism, and perception. Moreover, the study discovered polygenic adaptation in various complex traits and developed a database to display selection signals in multiple populations.

Sequential Polyadenylation to Enable Alternative mRNA3' End Formation

Summary: In eukaryotic cells, the coupled reaction for cleavage and polyadenylation (CPA) at the 3' end of transcripts is a key step in generating mature mRNA. Alternative polyadenylation (APA) can produce mRNA isoforms with different 3' ends, which may affect the coding sequence or 3' UTR length. Recent studies have shown that APA can occur after transcription through a mechanism called sequential APA. This mini-review focuses on these new mechanisms of post-transcriptional APA.
