Systematic identification of intergenic long-noncoding RNAs in mouse retinas using full-length isoform sequencing

BackgroundA great mass of long noncoding RNAs (lncRNAs) have been identified in mouse genome and increasing evidences in the last decades have revealed their crucial roles in diverse biological processes. Nevertheless, the biological roles of lncRNAs in the mouse retina remains largely unknown due to the lack of a comprehensive annotation of lncRNAs expressed in the retina.ResultsIn this study, we applied the long-reads sequencing strategy to unravel the transcriptomes of developing mouse retinas and identified a total of 940 intergenic lncRNAs (lincRNAs) in embryonic and neonatal retinas, including about 13% of them were transcribed from unannotated gene loci. Subsequent analysis revealed that function of lincRNAs expressed in mouse retinas were closely related to the physiological roles of this tissue, including 90 lincRNAs that were differentially expressed after the functional loss of key regulators of retinal ganglion cell (RGC) differentiation. In situ hybridization results demonstrated the enrichment of three class IV POU-homeobox genes adjacent lincRNAs (linc-3a, linc-3b and linc-3c) in ganglion cell layer and indicated they were potentially RGC-specific.ConclusionsIn summary, this study systematically annotated the lincRNAs expressed in embryonic and neonatal mouse retinas and implied their crucial regulatory roles in retinal development such as RGC differentiation.

Biochemical and Expression Analyses Revealed the Involvement of Proanthocyanidins and/or Their Derivatives in Fiber Pigmentation of Gossypium stocksii

Summary: This study analyzed the accumulation of proanthocyanidins (PAs) and the expression of PA biosynthetic genes in the fiber of wild cotton species G. stocksii, providing insights into the molecular mechanisms of its fiber coloration. The results suggest that PAs play a crucial role in the fiber coloration of G. stocksii, and the transcription factor TT8 may have a regulatory role in controlling the PA branch genes. Additionally, the anthocyanidin reductase ANR is highly expressed and upregulated during fiber elongation, indicating its major role in PA synthesis in G. stocksii fiber.

Integrative Analysis of Expression Profiles of mRNA and MicroRNA Provides Insights of Cotton Response to Verticillium dahliae

Summary: Cotton resistance to Verticillium wilt is regulated by miRNAs and target genes, but limited research has been conducted in this area. Transcriptome and small RNA sequencing analysis of upland cotton revealed differential gene and miRNA expression under V. dahliae stress and their association with specific biological processes. Additionally, 31 differentially expressed miRNA-mRNA pairs were identified to be involved in the response to V. dahliae.

Function deficiency of GhOMT1 causes anthocyanidins over-accumulation and diversifies fibre colours in cotton (Gossypium hirsutum)

Summary: Naturally coloured cotton fibres (NCC) are low-carbon emission and environment-friendly due to little or no dyeing process. However, the monotonous fibre colours of NCCs limit their wide application. In this study, a mutant (HS2) with enhanced anthocyanidins biosynthesis was found and crossed with NCCs, resulting in the production of novel lines with improved fibre colours. This work sheds light on mechanisms of NCC colouration and provides a potential molecular breeding strategy for diversified NCCs.

ISL1/SHH/CXCL12 signaling regulates myogenic cell migration during mouse tongue development

Summary: This study provides the first genetic evidence that the ISL1/SHH/CXCL12 axis regulates myoblast migration during tongue development. Deletion of Isl1 in the mouse mandibular epithelium leads to defects in myoblast migration, which is regulated by the Shh/Wnt5a cascade. Cxcl12+ mesenchymal cells in Isl1ShhCre embryos fail to migrate to the distal region and instead accumulate in the proximal domain of the mandible. This is due to the concentration-dependent bidirectional cue of CXCL12, which attracts myoblast invasion at low concentrations but repels it at high concentrations.
