Large-Scale Automatic Feature Selection for Biomarker Discovery in High-Dimensional OMICs Data

The identification of biomarker signatures in omics molecular profiling is usually performed to predict outcomes in a precision medicine context, such as patient disease susceptibility, diagnosis, prognosis, and treatment response. To identify these signatures, we have developed a biomarker discovery tool, called BioDiscML. From a collection of samples and their associated characteristics, i.e., the biomarkers (e.g., gene expression, protein levels, clinico-pathological data), BioDiscML exploits various feature selection procedures to produce signatures associated to machine learning models that will predict efficiently a specified outcome. To this purpose, BioDiscML uses a large variety of machine learning algorithms to select the best combination of biomarkers for predicting categorical or continuous outcomes from highly unbalanced datasets. The software has been implemented to automate all machine learning steps, including data pre-processing, feature selection, model selection, and performance evaluation. BioDiscML is delivered as a stand-alone program and is available for download at https://github.com/mickaelleclercq/BioDiscML.

Hedgehog signaling regulates Wolffian duct development through the primary cilium†

Summary: Primary cilia are crucial for embryonic patterning and organogenesis through the Hedgehog signaling pathway. This study investigated the role of Hedgehog signaling and primary cilia in the development of male reproductive ductules, such as the epididymis. The findings suggest that primary cilia-dependent Hedgehog signaling acts as a master regulator of genes involved in Wolffian duct development, providing new insights into sexual differentiation and male infertility issues. Modulating primary ciliogenesis and downstream Hedgehog signaling may control the development of the Wolffian duct.

High dairy products intake modifies the correlation between α-tocopherol levels and serum proteins related to lipid metabolism in subjects at risk of type 2 diabetes

Summary: This study aims to investigate the relationship between high α-tocopherol levels and serum protein profiles during intake of adequate or high dairy products. The results show that α-tocopherol levels are positively correlated with proteins involved in lipid metabolism. However, this correlation changes after high dairy product intake.

Summary: This study used Oligopaint FISH technology to design specific probes and successfully upgraded the published caribou chromosome-level genomes. By combining physical mapping and comparative genomics, the chromosomal evolution among Cervidae and closely related bovids was revealed. These results provide validation for the current chromosome-level genome assembly and resources for chromosome banding studies in caribou.

Summary: This study identified mutations in the PSMC3 gene that are associated with protein homeostasis dysfunction, leading to neurodevelopmental delay and intellectual disability. The mutations affected dendrite development in neurons and impaired learning capabilities in fruit flies, potentially through disruption of protein translocation and induction of proteotoxic stress. The findings suggest a potential link between protein homeostasis dysfunction and neurodevelopmental disorders, opening up new avenues for further research.

Industrial and Ruminant Trans-Fatty Acids-Enriched Diets Differentially Modulate the Microbiome and Fecal Metabolites in C57BL/6 Mice

Summary: This study compared the effects of consuming 2-3% industrially originated trans-fatty acids (I-tFAs) and ruminant trans-fatty acids (R-tFAs) on gut microbiome and fecal metabolite profiles in mice. Results showed that TPA intake decreased the abundance of Staphylococcus sp55 but increased Staphylococcus sp119. EA intake also increased the abundance of Staphylococcus sp119 but decreased Ruminococcaceae UCG-014, Lachnospiraceae, and Clostridium sensu stricto 1. Fecal short-chain fatty acids were increased after TPA while decreased after EA after 7 and 28 days. This study highlights the distinct effects of TPA and EA on specific microbial taxa and fecal metabolite profiles.

Rapid and Technically Simple Detection of SARS-CoV-2 Variants Using CRISPR Cas12 and Cas13

Summary: In this study, the THRASOS pipeline was developed to discover lineage-specific mutation signatures and guide the development of CRISPR-based diagnostic tests. Additionally, a strategy to modify loop-mediated isothermal amplification amplicons for use with Cas12 and Cas13 was optimized for future multiplexing. The BA.1 and BA.2 variants of SARS-CoV-2 (Omicron), which share close ancestry, were chosen as candidates for the first test using this workflow. The created test is ideal for settings such as mobile clinics lacking equipment and personnel for Next-Generation Sequencers or Sanger Sequencers.

Early ART reduces viral seeding and innate immunity in liver and lungs of SIV-infected macaques

Summary: Identifying immune cells and anatomical tissues that contribute to viral reservoirs is crucial in HIV-1 cure research. This study using SIVmac251-infected rhesus macaques found that the liver and lungs showed higher levels of inflammation, pyroptosis, and chemokine genes, as well as ISG transcripts, in the absence of ART. Early ART drastically reduced viral seeding and inflammatory reactions.

ASVmaker: A New Tool to Improve Taxonomic Identifications for Amplicon Sequencing Data
