Defining host-pathogen interactions employing an artificial intelligence workflow

For image-based infection biology, accurate unbiased quantification of host-pathogen interactions is essential, yet often performed manually or using limited enumeration employing simple image analysis algorithms based on image segmentation. Host protein recruitment to pathogens is often refractory to accurate automated assessment due to its heterogeneous nature. An intuitive intelligent image analysis program to assess host protein recruitment within general cellular pathogen defense is lacking. We present HRMAn (Host Response to Microbe Analysis), an open-source image analysis platform based on machine learning algorithms and deep learning. We show that HRMAn has the capacity to learn phenotypes from the data, without relying on researcher-based assumptions. Using Toxoplasma gondii and Salmonella enterica Typhimurium we demonstrate HRMAn's capacity to recognize, classify and quantify pathogen killing, replication and cellular defense responses. HRMAn thus presents the only intelligent solution operating at human capacity suitable for both single image and high content image analysis. Estimating the effectiveness of routine asymptomatic PCR testing at different frequencies for the detection of SARS-CoV-2 infections

Summary: The study used Bayesian statistical model to analyze PCR testing data of UK healthcare workers, finding that the detection probability peaked at 77% 4 days after infection but decreased to 50% by 10 days. Testing every other day was estimated to detect 57% of symptomatic cases before onset and 94% of asymptomatic cases within 7 days if results are returned promptly.

ESCRT-III and VPS4 proteins were found to be critical for the packaging of virus into multivesicular bodies. EM-based characterization revealed that multivesicular bodies account for half of the production of intracellular enveloped virions.

Vaccinia Virus Arrests and Shifts the Cell Cycle

Summary: Modulation of the host cell cycle is a common strategy used by viruses to create a pro-replicative environment. Vaccinia virus (VACV) has been reported to alter cell cycle regulation and trigger the host cell DNA damage response. This study investigates the effect of VACV infection on cell proliferation and host cell cycle progression. It identifies the viral effectors responsible for inhibiting cell proliferation and shifting the host cell cycle, and reveals the involvement of viral kinases in activating the DNA damage checkpoint and mediating the degradation of checkpoint effectors.

Toxoplasma-proximal and distal control by GBPs in human macrophages

Summary: Human guanylate binding proteins (GBPs) are important for cell intrinsic defense mechanisms against intracellular pathogens. GBP1, GBP2, and GBP5 play different roles in controlling Toxoplasma gondii infection, with GBP1 acting directly on the parasitophorous vacuole and GBP2/5 affecting the growth of the parasite from a distance. Mutations in GBP1/2/5 can lead to mis-localization and impair their function in parasite control.

Poxviruses package viral redox proteins in lateral bodies and modulate the host oxidative response

Summary: This study investigates the composition of poxviruses and the role of poxvirus redox proteins in host cells. Using mass spectrometry, a large number of candidate cellular and viral proteins, including redox proteins, were identified. The results show that poxvirus infection has an antioxidative effect on host cells and deletion of redox proteins is insufficient to modulate host cell redox reactions, suggesting the existence of functional redundancy.

Coding-Complete Genome Sequences of Copenhagen and Copenhagen-Derived vP811 Strains of Vaccinia Virus Isolated from Cell Culture

Summary: The coding-complete genomes of laboratory vaccinia virus strain Copenhagen and the Copenhagen-derived deletion strain, vP811, were determined by short-read sequencing. Seven common coding differences were revealed compared to the NCBI reference genome, including an intact copy of the vaccinia virus immunomodulator A46R in both Cop and vP811.

PIM1 controls GBP1 activity to limit self-damage and to guard against pathogen infection

Summary: Disruption of cellular activities by pathogen virulence factors can trigger innate immune responses. IFN-gamma-inducible antimicrobial factors, like GBPs, promote cell-intrinsic defense by attacking intracellular pathogens and inducing programmed cell death. In this study, it was found that the expression of GBP1 in human macrophages without IFN-gamma caused cell death and Golgi fragmentation. IFN-gamma exposure improved macrophage survival through the activity of the kinase PIM1, which phosphorylated GBP1 and prevented its membrane association.

p97/VCP targets Toxoplasma gondii vacuoles for parasite restriction in interferon-stimulated human cells

Summary: Infection with the Toxoplasma gondii parasite leads to the production of interferon gamma (IFN gamma), which stimulates cells to upregulate defense proteins targeting the parasite. This study identifies p97/valosin-containing protein (VCP) and its associated proteins ANKRD13A and UBXD1 as key players in controlling Toxoplasma infection in IFN gamma-stimulated endothelial cells. These proteins are recruited to the parasitophorous vacuole (PV) and drive the acidification mechanism of the vacuole, which is the IFN gamma-dependent control pathway. The study also shows that p97/VCP is a universal IFN gamma-dependent host restriction factor targeting the Toxoplasma PV in different human cell types.

Summary: Patients with cancer have higher morbidity and mortality when infected with COVID-19. The CAPTURE study found that while most patients had immune responses against the original SARS-CoV-2, neutralizing antibody titers against variants were significantly reduced, with some patients experiencing a decrease in antibody levels. However, neutralizing antibody titers remained stable for some patients.
