Multi-omics dataset to decipher the complexity of drug resistance in diffuse large B-cell lymphoma

The prognosis of patients with relapsed/refractory (R/R) diffuse large B-cell lymphoma (DLBCL) remains unsatisfactory and, despite major advances in genomic studies, the biological mechanisms underlying chemoresistance are still poorly understood. We conducted for the first time a large-scale differential multi-omics investigation on DLBCL patient's samples in order to identify new biomarkers that could early identify patients at risk of R/R disease and to identify new targets that could determine chemorefractoriness. We compared a well-characterized cohort of R/R versus chemosensitive DLBCL patients by combining label-free quantitative proteomics and targeted RNA sequencing performed on the same tissues samples. The cross-section of both data levels allowed extracting a sub-list of 22 transcripts/proteins pairs whose expression levels significantly differed between the two groups of patients. In particular, we identified significant targets related to tumor metabolism (Hexokinase 3), microenvironment (IDO1, CXCL13), cancer cells proliferation, migration and invasion (S100 proteins) or BCR signaling pathway (CD79B). Overall, this study revealed several extremely promising biomarker candidates related to DLBCL chemorefractoriness and highlighted some new potential therapeutic drug targets. The complete datasets have been made publically available and should constitute a valuable resource for the future research.

Summary: Immunostainings of mouse breast tumors reveal that tumor matrix tracks, with immunosuppressive functions, are surrounded by an endothelial-like basement membrane and contain collagen and fibronectin fibers. These tracks form in early-stage tumors and mature over time, and their maturation depends on host-derived tenascin-C (TNC). Tumor infiltrating leukocytes, mainly M2 macrophages and CD8+ T cells, are retained in early-stage tumor tracks but reduce in number after track maturation.

Summary: Bidirectional dialogue between cellular and non-cellular components of the tumor microenvironment (TME) drives cancer survival. The interplay between the matrix molecule tenascin-C (TNC) and chemokine CCL2 in HER2+ breast cancer was studied, revealing their distinct roles in subverting anti-tumoral immunity. TNC supported sustained CCL2 synthesis and facilitated an immune suppressive macrophage phenotype, while CCL2 did not impact macrophage survival/activation.

Summary: Through a genome-wide rare variant burden association analysis, it was found that there is an association between at-risk variants in the TLR7 gene and rare loss-of-function variants in TLR3-dependent type I interferon immunity genes. These findings suggest that rare variants in TLR3- and TLR7-dependent type I interferon immunity genes may underlie life-threatening COVID-19 in patients under 60 years old.

Summary: Exome sequencing of a patient with postchemotherapy thymic teratoma revealed 19 shared somatic mutations among the mature teratoma, melanocytic neuroectodermal tumor (MNT), and metastatic anaplastic MNT components. Enrichment analysis indicated the involvement of known cancer-related genes such as KRAS, TP53, ERBB4, and KDR in the development of anaplastic MNT transformation. This study provides valuable insights into the molecular characteristics of MNT and highlights the importance of understanding these tumors for improved therapeutics.

Human Body Shapes Anomaly Detection and Classification Using Persistent Homology

Summary: This paper uses topological data analysis to study human body shapes. It shows that relevant information about shapes can be extracted by persistent homology. Anomalies of scans are detected using clustering algorithms and a discrimination index accurately separates gender. Ward-linkage hierarchical clusterings are used to define male and female morphotypes based on weight classes and ratios between circumferences. The techniques used in this work allow for direct classification of human bodies and detection of scan anomalies on the full human body point clouds.
