An integrative approach for building personalized gene regulatory networks for precision medicine

Only a small fraction of patients respond to the drug prescribed to treat their disease, which means that most are at risk of unnecessary exposure to side effects through ineffective drugs. This inter-individual variation in drug response is driven by differences in gene interactions caused by each patient's genetic background, environmental exposures, and the proportions of specific cell types involved in disease. These gene interactions can now be captured by building gene regulatory networks, by taking advantage of RNA velocity (the time derivative of the gene expression state), the ability to study hundreds of thousands of cells simultaneously, and the falling price of single-cell sequencing. Here, we propose an integrative approach that leverages these recent advances in single-cell data with the sensitivity of bulk data to enable the reconstruction of personalized, cell-type- and context-specific gene regulatory networks. We expect this approach will allow the prioritization of key driver genes for specific diseases and will provide knowledge that opens new avenues towards improved personalized healthcare.

Summary: This study explores the interaction between genetics and the impact of the COVID-19 pandemic on individuals' wellbeing over time. The results show that genetics not only influenced many aspects of wellbeing, but also that this impact changed over time during the pandemic. The findings demonstrate that the relative contribution of genetic variation to complex phenotypes, such as wellbeing, is dynamic rather than static.

Gut mucosa dissociation protocols influence cell type proportions and single-cell gene expression levels

Summary: Single-cell RNA sequencing (scRNA-seq) has revolutionized the study of cellular landscape. However, obtaining fresh samples and the tissue dissociation process pose challenges. This study developed a one-step dissociation protocol for cryopreserved gut mucosal biopsies and compared it with standard protocols. The one-step protocol showed comparable results in cell viability and composition, and proved to be more time-efficient. The alternative protocol better preserved epithelial cell types. Cryopreserved biopsies with the one-step protocol can be used for large-scale scRNA-seq, FACS, organoid generation, and intraepithelial lymphocyte expansion.

Lipid-induced transcriptomic changes in blood link to lipid metabolism and allergic response

Summary: Circulating lipids can alter immune cell function, which may be relevant to lipid-associated inflammatory diseases. Through transcriptome-wide association analysis and Mendelian randomization analysis, we identified genes that are affected by blood triglycerides and HDL cholesterol, and found that triglycerides downregulate lipid metabolism and allergic response. Additionally, these genes were found to affect the incidence of allergic diseases. This highlights the interplay between triglycerides and immune cells in allergic disease.

Summary: Researchers have developed KidneyNetwork, a method that utilizes tissue-specific expression to prioritize candidate genes for kidney diseases. By integrating kidney RNA-sequencing co-expression network with a multi-tissue network, KidneyNetwork predicts genes related to kidney disease phenotypes using expression patterns and gene-phenotype associations. Applying KidneyNetwork to patients with undiagnosed kidney disease, it accurately predicts kidney-specific gene functions and identifies ALG6 as a plausible candidate gene for kidney and liver cysts.

OTTERS: a powerful TWAS framework leveraging summary-level reference data

Summary: Most TWAS tools require individual-level eQTL reference data, making them not suitable for summary-level reference eQTL datasets. Hence, the development of TWAS methods that can utilize summary-level reference data is valuable. In this study, a TWAS framework called OTTERS is introduced, which adapts multiple polygenic risk score methods to estimate eQTL weights from summary-level data and performs omnibus TWAS. Both simulations and application studies demonstrate the practicality and power of OTTERS as a TWAS tool.

Integration of Candida albicans-induced single-cell gene expression data and secretory protein concentrations reveal genetic regulators of inflammation

Summary: Both gene expression and protein concentrations are regulated by genetic variants. Exploring the regulation of eQTLs and pQTLs simultaneously in a context- and cell-type dependent manner may help unravel the mechanistic basis for genetic regulation of pQTLs. By conducting meta-analysis of Candida albicans-induced pQTLs from two population-based cohorts and intersecting the results with Candida-induced cell-type specific expression association data (eQTL), we found systematic differences between pQTLs and eQTLs, indicating the limitation of using eQTLs as a proxy for pQTLs. Additionally, our study identified SNPs affecting protein networks and implicated specific genomic loci through colocalization of pQTLs and eQTLs signals.
