A genome-wide detection of selection signatures in conserved and commercial pig breeds maintained in Poland

BackgroundIdentification of selection signatures can provide a direct insight into the mechanism of artificial selection and allow further disclosure of the candidate genes related to the animals' phenotypic variation. Domestication and subsequent long-time selection have resulted in extensive phenotypic changes in domestic pigs, involving a number of traits, like behavior, body composition, disease resistance, reproduction and coat color. In this study, based on genotypes obtained from PorcineSNP60 Illumina assay we attempt to detect both diversifying and within-breed selection signatures in 530 pigs belonging to four breeds: Polish Landrace, Puawska, Zotnicka White and Zotnicka Spotted, of which the last three are a subject of conservative breeding and substantially represent the native populations.ResultsA two largely complementary statistical methods were used for signatures detection, including: pairwise F-ST and relative extended haplotype homozygosity (REHH) test. Breed-specific diversifying selection signals included several genes involved in processes connected with fertility, growth and metabolism which are potentially responsible for different phenotypes of the studied breeds. The diversifying selection signals also comprised PPARD gene that was previously found to have a large effect on the shape of the external ear in pigs or two genes encoding neuropeptide Y receptors (Y2 and Y5) involved in fat deposition and stress response which are important features differentiating the studied breeds. REHH statistics allowed detecting several within-breed selection signatures overlapping with genes connected with a range of functions including, among others: metabolic pathways, immune system response or implantation and development of the embryo.ConclusionsThe study provides many potential candidate genes with implication for traits selected in the individual breeds and gives strong basis for further studies aiming at identification of sources of variation among the studied pig breeds.

Seeds of Stevia rebaudiana Bertoni as a Source of Plant Growth-Promoting Endophytic Bacteria with the Potential to Synthesize Rebaudioside A

Summary: In this study, a new strain of Pantoea vagans, SRS89, was isolated from surface-sterilized stevia seeds and evaluated using various methods. The strain exhibited certain properties, such as yellow color and Gram-negative classification. Genome sequencing and annotation revealed numerous genes involved in transcription, amino acid and carbohydrate metabolism, as well as carotenoid and terpenoid biosynthesis. The strain also showed the ability to synthesize rebaudioside A, a valuable metabolite.

Unveiling the attributes of rabbit milk

Summary: Studying rabbit milk and its attributes is crucial for breeding practice to ensure the health and growth of rabbit kits. This study analyzed the physicochemical properties of rabbit milk and investigated the impact of reproductive status on milk yield and attributes. The results showed that milk production increased from the 2nd to the 14th day of lactation, while milk composition varied significantly with lactation day and pregnancy negatively affected milk production and composition, as well as kits growth. The findings highlight the importance of understanding rabbit milk for optimal breeding outcomes.

Differentiation of the domestic pig and wild boar using genotyping-by-sequencing

Repetitive Cerulein-Induced Chronic Pancreatitis in Growing Pigs-A Pilot Study

Summary: Chronic pancreatitis (CP) is an irreversible and progressive inflammatory disease. This study aimed to investigate the changes in pro-inflammatory cytokines, antioxidant defense system, and selected serum biochemical parameters in a cerulein-induced CP model in pigs. The study found that repetitive cerulein injections not only led to CP and induced inflammation in the intestine, but also impaired the intestinal barrier.

Effect of different doses of cholecalciferol and calcidiol on meat quality parameters and skeletal muscle transcriptome profiles in swine

Summary: This study compared the effects of cholecalciferol and calcidiol on meat quality and muscle tissue transcriptome. The results suggest that increasing the dose of cholecalciferol and using calcidiol in the diet of finishers may improve meat texture parameters, but have no significant effect on muscle tissue transcriptome.

Methylome and transcriptome data integration reveals aberrantly regulated genes in equine sarcoids

Summary: DNA methylation is a key mechanism in regulating gene expression, and aberrant methylation plays an important role in tumor development. In this study, we used RRBS and RNA-Seq to analyze the methylome and transcriptome of horse sarcoids. We identified thousands of differentially methylated sites and differentially expressed genes, suggesting the involvement of aberrant DNA methylation in the deregulation of gene expression in equine sarcoids. Further enrichment analysis revealed the activation of molecular pathways related to tumor progression. These findings provide valuable insights into the epigenetic alterations in equine sarcoids and can be used for future studies on biomarker identification.

Transcriptome and methylome sequencing reveals altered long non-coding RNA genes expression and their aberrant DNA methylation in equine sarcoids

Summary: Recent publications have revealed the important role of long non-coding RNAs (lncRNAs) in gene-specific transcription regulation. However, the role of lncRNA in equine sarcoids, a type of skin neoplasia in horses, has not been investigated yet. This study aims to explore the expression of lncRNA in the pathogenesis of equine sarcoids and its regulatory function in bovine papillomavirus-dependent neoplasia of horse dermal tissues. Through RNA sequencing and methylation analysis, differentially expressed lncRNAs and potential methylation disturbances were identified. The findings provide new insights into the involvement of lncRNA in equine sarcoids.

Linkage disequilibrium, historical effective population size and haplotype blocks in selected native sheep breeds

Summary: This study investigated the linkage disequilibrium, historical effective population size, and haplotype block structure in nine Polish conserved sheep breeds. The results showed that the Illumina OvineSNP50 BeadChip assay is only suitable for reliable genomic breeding value estimation in certain breeds.

Application of Nanopore Sequencing for High Throughput Genotyping in Horses

Analysis of Reproduction Performance Traits in Sows of the CG36 Hybrid Line, Including the Effect of Selected Factors and Phenotypic Correlations

Summary: In Poland, pork consumption remains high despite a decline in the pig population. One potential solution to reduce pig production costs is to use sows of hybrid lines. This study aimed to investigate the reproductive performance of CG36 sows in relation to parity and farrowing season. The results showed that the investigated population had high levels of reproduction traits and young age at first farrowing. The number of piglets born alive, number of piglets weaned per litter, and number of piglets weaned per sow per year reached economically advantageous levels. There was no effect of farrowing season on reproduction traits, indicating optimal environmental conditions in the animal housing. The study also found correlations between certain reproduction traits, suggesting the need to control certain factors to reduce age at first farrowing in CG36 sows.

Mutation Status and Glucose Availability Affect the Response to Mitochondria-Targeted Quercetin Derivative in Breast Cancer Cells

Summary: In this study, three mitochondria-targeted quercetin derivatives were synthesized and tested against six breast cancer cell lines with different mutation and receptor status. The activity of the quercetin derivatives was found to be modulated by the mutation status. One derivative induced apoptosis in breast cancer cells at a concentration of 1 μM. The derivatives also eliminated doxorubicin-induced senescent breast cancer cells and sensitized these cells to apoptosis.

Comprehensive analysis of runs of homozygosity and heterozygosity of Holstein cattle on the basis of medium and high density SNP panels and large population sample
