Modified nucleic acid bases are most commonly found in tRNA. These may contain modifications from simple methylation to addition of bulky groups. Methylation of the four canonical nucleotide bases at a wide variety of positions is particularly prominent among the known modification. Methylation of N2 group of guanine is a relatively common modification in tRNA and rRNA. N2-methylguanosine (m2G) is the second most often encountered nucleoside in E. coli tRNAs. N2, N2dimethylguanosine (m22G) is found in the majority of eukaryotic tRNAs and involved in forming base pair interactions with adjacent bases. Hence, in order to understand the structural significance of these methylated nucleic acid bases we have carried out molecular dynamics simulation to see the salvation effect. The results obtained shows iso-energetic conformational behaviors for m2G and m22G. The simulation trajectory of m2G shows regular periodical fluctuations suggesting that m2G is equally stable as either s-cis or s-trans rotamers. The two rotamers of m2G may interact canonically or non-canonically with opposite base as s-trans m2G26: C/A/U44 and s-cis m2G26: A/U44. The free rotations around the C-N bond could be the possible reason for these isoenergetic conformations. Dimethylation of G has almost no influence on base pairing with either A or U. Thus, these results reveal that modified nucleosides m2G and m22G may play an important role to prevent tRNA from adopting the unusual mitochondrial like conformation.

Purification and characterization of antibacterial surfactin isoforms produced by Bacillus velezensis SK

Sagar S. Barale, Savaliram G. Ghane, Kailas D. Sonawane

Summary: Bacillus velezensis SK, isolated from soil, exhibits broad-spectrum antimicrobial activity. Efficient extraction of antimicrobial compounds produced in different mediums was achieved using Diaion HP-20 resin. The antimicrobial compound, characterized by TLC, FTIR, and in-situ bioautography analysis, was found to be cyclic lipopeptides and was purified using silica gel, size exclusion, dual gradient, and RP-HPLC chromatography techniques. Growth kinetic studies showed that Bacillus velezensis SK produces a mixture of lipopeptides. LC-ESI-MS analysis of partially purified lipopeptide identified surfactin variants, and further analysis revealed the presence of C-15-surfactin homologues. The isolated surfactin exhibited good antimicrobial activity against drug-resistant bacteria.

Summary: Real-time reverse transcription polymerase chain reaction (rRT-PCR) is the most accurate and widely used laboratory procedure for diagnosing COVID-19, and it is considered as the gold standard for diagnosis. In India, the government supported and encouraged rRT-PCR services during the COVID-19 surge. This study aimed to determine the per-unit cost of providing rRT-PCR services at a national reference laboratory in Pune during the early phase of the pandemic.

Structure based virtual screening, molecular dynamic simulation to identify the oxadiazole derivatives as inhibitors of Enterococcus D-Ala-D-Ser ligase for combating vancomycin resistance

Sneha B. Paymal, Sagar S. Barale, Shirishkumar V. Supanekar, Kailas D. Sonawane

Summary: In this study, inhibitors of EgDdls were screened and found to bind efficiently to the ATP binding pocket, forming stable interactions primarily through electrostatic and van der Waals interactions. These inhibitors slowed down the motion of the central domain and omega loop of EgDdls, inhibiting its function and potentially alleviating vancomycin resistance in enterococci.
