Summary: TimiRGeN is an R package that identifies miRNA-mRNA interactions influencing signaling pathways of interest using time point-based differential expression results. The interactions can be visualized in R or exported to PathVisio or Cytoscape, and the output can be used for hypothesis generation and guiding further experimental or computational work such as GRN construction.

Summary: Long non-coding RNAs (lncRNAs) play critical roles in the cold stress response of Ammopiptanthus nanus. A combined analysis identified 4890 novel lncRNAs, of which 1322 showed differential expression under cold stress. These lncRNAs formed modules to regulate stress-related genes, including transcription factors and enzymes. Additionally, lncRNAs also participated in the cold stress response through miRNA-mediated regulation.

Summary: A comprehensive whole-transcriptome analysis was conducted to understand the proliferation and differentiation of granulosa cells (GCs) and cumulus cells (CCs) in yaks. The study identified differentially expressed long non-coding RNA (lncRNA), microRNA (miRNA), and messenger RNA (mRNA) that play important roles in cell adhesion, cell differentiation, oocyte development, and other biological processes. These RNAs are involved in various signaling pathways and molecular interactions. The findings contribute to the understanding of oocyte development and provide a theoretical basis for future research.

Summary: Cardiac remodelling is a common characteristic of heart diseases, especially heart failure. MicroRNA and mRNA are potential diagnostic markers and therapeutic targets for heart failure. MicroRNA-mRNA interaction network analysis identified miR-542-3p-CILP as a potential new mechanism in ischaemic cardiomyopathy-induced heart failure.

Summary: Liver fibrosis results from the imbalance between ECM production and degradation, with many miRNAs being involved in its progression. This study identified specific miRNAs correlated with fibrosis reversal in a mouse model and provided potential candidate targets for liver fibrosis treatment. The integrated analysis of miRNA and mRNA expression profiles revealed significant differential expression and putative regulatory networks related to small molecule metabolism and ECM organization.

Summary: This study investigated the methylation patterns and differences in miRNA and mRNA expression in the F1 sheep longissimus dorsi muscle tissue using RNA sequencing, bisulfite sequencing, and small-RNA sequencing. The results identified differentially expressed genes, differentially methylated regions, and differentially expressed miRNAs that are significantly enriched in AMPK signaling, fatty acid degradation, metabolism, and other related pathways. Furthermore, a DNA methylation-mRNA and miRNA-mRNA coexpression network was constructed. The study provides valuable information and evidence for understanding the regulation of muscle growth and fat metabolism in hybrid sheep populations.

Summary: By analyzing miRNA and mRNA profiles, we found that bMECs have different responses to LPS induction. Some miRNAs and mRNAs related to inflammation were induced, while the effects of antimicrobial and inflammation were weak. Furthermore, downregulation of some miRNAs and mRNAs undermined the lactation potential of bMECs.

Summary: GRTH/DDX25 is a testis-specific RNA helicase that plays a crucial role in spermatogenesis and male fertility. By analyzing mRNA-seq and miRNA-seq data, we identified several miRNAs, including miR146, miR122a, miR26a, miR27a, miR150, miR196a, and miR328, that are associated with spermatogenesis. These miRNAs target genes involved in various processes such as ubiquitination, chromatin remodeling, reversible protein phosphorylation, and acrosome stability. Our findings suggest that the post-transcriptional and translational regulation of germ-cell-specific mRNAs by miRNAs is important for spermatogenesis.

Summary: This study identifies miRNA-mRNA regulation pairs related to bladder cancer pathogenesis through analyzing miRNA and mRNA datasets. One of the miRNA-mRNA regulation pairs was experimentally validated, and the diagnostic performance of these pairs in distinguishing bladder cancer was confirmed through ROC and DCA analysis. Additionally, the study found a correlation between these regulation pairs and tumor immunity.
