Computational Insights on an Artificial Imine Reductase Based on the Biotin-Streptavidin Technology

We present a computational study that combines protein-ligand docking, quantum mechanical, and quantum mechanical/molecular mechanical calculations to scrutinize the mechanistic behavior of the first artificial enzyme able to enantioselectively reduce cyclic imines. We applied a novel strategy that allows the characterization of transition state structures in the protein host and their associated reaction paths. Of the most striking results of our investigation is the identification of major conformational differences between the transition state geometries of the lowest energy paths leading to (R)- and (S)-reduction products. The molecular features of (R)- and (S)-transition states highlight distinctive patterns of hydrophobic and polar complementarities between the substrate and the binding site. These differences lead to an activation energy gap that stands in very good agreement with the experimentally determined enantioselectivity. This study sheds light on the mechanism by which transfer hydrogenases operate and illustrates how the change of environment (from homogeneous solution conditions to the asymmetric protein frame) affect the reactivity of the organometallic cofactor. It provides novel insights on the complexity in integrating unnatural organometallic compounds into biological scaffolds. The modeling strategy that we pursued, based on the generation of pseudo transition state structures, is computationally efficient and suitable for the discovery and optimization of artificial enzymes. Alternatively, this approach can be applied on systems for which a large conformational sampling is needed to identify relevant transition states. Successes and challenges in multiscale modelling of artificial metalloenzymes: the case study of POP-Rh2 cyclopropanase

Summary: This study explores the challenges and solutions in molecular modelling applications in metalloenzyme design. By incorporating new tools in multiscale strategies, particularly substrate diffusion exploration, a deeper understanding of metal-mediated binding and catalytic geometry can be achieved. Using various variants of an artificial Rh-2-based cyclopropanase as examples, DFT calculations and molecular dockings reveal the catalytic mechanisms controlled by the protein.

Beyond Continuum Solvent Models in Computational Homogeneous Catalysis

Summary: The use of solvent effects in computational modeling of homogeneous catalysis is essential for capturing accurate mechanistic details. While continuum solvent models are commonly used, explicit solvent models are often necessary to provide a more detailed and accurate representation, leading to improved mechanistic understanding of reactions. Through selected examples, this article highlights the limitations of continuum solvent models and the benefits of incorporating explicit solvent molecules in quantum mechanical descriptions.

Water-Soluble Tris(cyclometalated) Iridium(III) Complexes for Aqueous Electron and Energy Transfer Photochemistry

Summary: Cyclometalated iridium(III) complexes are widely used in organic light emitting diodes and photocatalysis for solar energy conversion and synthetic organic chemistry. This article introduces the development of water-soluble variants of these complexes and explores their applications in aqueous photochemistry. The water-soluble complexes have been used in enzyme-catalyzed photoredox reactions, photoionization to yield hydrated electrons, and photochemical upconversion. However, the development of water-soluble photocatalysts still lags behind organic solvents.

Incorporation of metal-chelating unnatural amino acids into halotag for allylic deamination

Summary: The potential of artificial metalloenzymes has increased interest in the design of novel metal-binding sites in proteins. Metal-chelating unnatural amino acids provide a promising solution for engineering active metal sites in a defined way. In this study, four metal-chelating unnatural amino acids were introduced into HaloTag, an attractive scaffold for assembling functional artificial metalloenzymes. By complementation with [(eta(5)-C5H5)Ru(MeCN)(3)](+), HaloTag engineered with 2-amino-3-(8-hydroxyquinolin-5-yl)propanoic acid (HQ-Ala-1) was used to assemble an artificial metalloenzyme for improved allylic deamination.

Getting Deeper into the Molecular Events of Heme Binding Mechanisms: A Comparative Multi-level Computational Study of HasAsm and HasAyp Hemophores

Summary: In this study, computational techniques were used to investigate and compare the mechanisms of two heme-binding systems. The results revealed different heme-binding mechanisms between the two systems, with one system having similar conformational spaces in the absence and presence of heme, while the other system only exhibited similar conformations to the holo form when heme was bound. This study highlights the diversity of molecular mechanisms of heme-binding.

Palladium-Catalyzed Ortho C-H Arylation of Unprotected Anilines: Chemo- and Regioselectivity Enabled by the Cooperating Ligand [2,2′-Bipyridin]-6(1H)-one

Summary: Metal-catalyzed C-H functionalizations on the aryl ring of anilines usually require cumbersome N-protection-deprotection strategies for chemoselectivity. In this study, we demonstrate a Pd-catalyzed direct C-H arylation of unprotected anilines with no competition from N-arylation product. The ligand [2,2'-bipyridin]-6(1H)-one drives the chemoselectivity by kinetic differentiation in the product-forming step while aiding in the C-H cleavage step. The deprotonation of the NH moiety in an anionic intermediate favors regioselectivity towards ortho substitution.

Spiers Memorial Lecture: Shielding the active site: a streptavidin superoxide-dismutase chimera as a host protein for asymmetric transfer hydrogenation

Summary: By anchoring a metal cofactor within a host protein, artificial metalloenzymes can be created that combine the versatility of transition metals with the power of genetic engineering. In this study, a hydrophobic dimerization domain from superoxide dismutase C was engineered onto a streptavidin host-protein to improve second coordination-sphere interactions. The introduction of the dimerization domain resulted in an inversion of configuration and a fivefold increase in catalytic efficiency of the asymmetric transfer hydrogenase.

Photocatalytic Hydrogen Production and Carbon Dioxide Reduction Catalyzed by an Artificial Cobalt Hemoprotein

Summary: This study presents the development of a new artificial cobalt hemoprotein by covalently inserting a cobalt heme into the cavity of a protein. This artificial metalloenzyme exhibits catalytic activity for the photo-induced production of H-2 and the reduction of CO2 in a neutral aqueous solution. The coordination of the cobalt ion was completed with the help of an axial glutamine ligand. It was found that burying the cobalt complex in the hydrophobic cavity of the protein significantly enhanced its catalytic activity.
