Schistosomiasis, one of the most important neglected tropical diseases worldwide, is caused by flatworms (blood flukes or schistosomes) that live in the bloodstream of humans. The hepatointestinal form of this debilitating disease results from a chronic infection with Schistosoma mansoni or Schistosoma japonicum. No vaccine is available to prevent schistosomiasis, and treatment relies predominantly on the use of a single drug, praziquantel. In spite of considerable research effort over the years, very little is known about the complex in vivo events that lead to granuloma formation and other pathological changes during infection. Here we use, for the first time, a lentivirus-based transduction system to deliver microRNA-adapted short hairpin RNAs (shRNAmirs) into the parasite to silence and explore selected protein-encoding genes of S. mansoni implicated in the disease process. This gene-silencing system has potential to be used for functional genomic-phenomic studies of a range of socioeconomically important pathogens.

Summary: This article presents advances in the study of the genomic organization of cystic echinococcosis, including the development of vaccines and exploration of their functions. A chromosomal-scale genome for the parasite was assembled, and the EG95 gene family members were localized within this genome. The conservation of the EG95 vaccine molecule was evaluated. These findings have significant implications for the improvement of diagnosis and chemotherapy for cystic echinococcosis.

PROST: AlphaFold2-aware Sequence-Based Predictor to Estimate Protein Stability Changes upon Missense Mutations

The performance of PROST is evaluated on multiple datasets and compared with state-of-the-art predictors, demonstrating its superiority.

Summary: Genomic data provides insights into pest management, resistance evolution, pest invasions, and population dynamics. The first reference genome for the redlegged earth mite, Halotydeus destructor, was assembled to study pesticide adaptation and population demographics using whole-genome pool-seq data. Genetic mutations have been identified that contribute to organophosphate and pyrethroid resistance. Population genomic analyses reveal regional structuring in H. destructor populations, while demographic analyses indicate reduced genetic diversity and smaller effective population sizes in eastern populations. These findings have important implications for genetic markers, understanding resistance mechanisms, and predictive modeling of resistance evolution and spread.

The role of glycosylation in amyloid fibril formation of bovine κ-casein

Summary: To explore the functions of glycosylation in bovine milk, the glycosylated and unglycosylated forms of kappa-Casein B were purified and analyzed for their amyloid fibril formation, morphology, oligomerisation states, and protein structure. It was found that the two forms of kappa-Casein B had similar size aggregates, but the glycosylated form had a higher amyloid fibril formation rate and different fibril morphology compared to the unglycosylated form. Glycosylation did not affect the polarity or interactions between protein molecules in the native form, but it did influence the protein folding patterns and fluorescence intensity. Overall, these results highlight the importance of glycosylation in the modulation of aggregation states and formation of amyloid fibrils from intrinsically disordered proteins.

TripletCell: a deep metric learning framework for accurate annotation of cell types at the single-cell level

Summary: Single-cell RNA sequencing (scRNA-seq) has greatly facilitated the characterization of cell lineages and types in complex tissues and organisms. Cell-type annotation is important in scRNA-seq analysis, but manual annotation can be time-consuming and subjective. To address these challenges, we propose a new pipeline called TripletCell for cross-species, cross-protocol, and cross-sample cell-type annotation. Experimental results demonstrate that TripletCell outperforms existing methods and can accurately annotate different cell types regardless of protocols or species.

This study established a sequence- and structure-based workflow system to identify and annotate proteases and protease inhibitors of a highly pathogenic parasitic roundworm. The results provide a solid foundation for further exploration of these molecules and their potential as drug targets. Rating: 8/10.
