A genome-wide framework physical map of peach was constructed using high-information content fingerprinting (HICF) and FPC software. The resulting HICF assembly contained 2,138 contigs composed of 15,655 clones (4.3x peach genome equivalents) from two complementary bacterial artificial chromosome libraries. The total physical length of all contigs is estimated at 303 Mb or 104.5% of the peach genome. The framework physical map is anchored on the Prunus genetic reference map and integrated with the peach transcriptome map. The physical length of anchored contigs is estimated at 45.0 Mb or 15.5% of the genome. Altogether, 2,636 markers, i.e., genetic markers, peach unigene expressed sequence tags, and gene-specific and overgo probes, were incorporated into the physical framework and supported the accuracy of contig assembly.

KIT Mutations Correlate with Higher Galectin Levels and Brain Metastasis in Breast and Non-Small Cell Lung Cancer

Summary: This study provides an analytical comparison of the mutation status of 50 frequently mutated genes and the serum levels of galectin proteins in two common cancers. Mutations in the KIT gene are associated with increased levels of galectins. Brain tissue samples have a higher likelihood of having a mutation in the KIT gene. Understanding the relationship between cancer-critical gene mutations and serum galectin levels could provide a non-invasive approach to better understand the tumor's unique genetic profile.

An Automated Approach to Assess Relative Galectin-Glycan Affinity Following Glycan Microarray Analysis

Alex D. Ho, Shang-Chuen Wu, Nourine A. Kamili, Anna V. Blenda, Richard D. Cummings, Sean R. Stowell, Connie M. Arthur

Summary: Numerous studies have shown the utility of glycan microarray analysis in understanding protein-glycan interactions. However, current studies often analyze these interactions at a single protein concentration, which fails to account for printing variations or other factors that may affect binding. To overcome this limitation, a study examined glycan array binding of three galectins over a range of concentrations and developed a method to optimize the efficiency of assessing association constants. The results demonstrate an effective approach to glycan array analysis that provides improved detail and efficiency compared to previous methods.

Inheritance of Fruit Red-Flesh Patterns in Peach

Nathalia Zaracho, Gemma Reig, Naveen Kalluri, Pere Arus, Iban Eduardo

Summary: This study described previously undescribed peach flesh color patterns in commercial cultivars and investigated the genetic inheritance of red dots in the flesh (RDF) and red color around the stone (CAS). The findings will contribute to better characterization of peach plant materials and the development of a molecular marker system for selecting these traits.

Development and Evaluation of an Axiom™ 60K SNP Array for Almond (Prunus dulcis)

Henri Duval, Eva Coindre, Sebastian E. Ramos-Onsins, Konstantinos G. Alexiou, Maria J. Rubio-Cabetas, Pedro J. Martinez-Garcia, Michelle Wirthensohn, Amit Dhingra, Anna Samarina, Pere Arus

Summary: We developed an Axiom 60K almond SNP array by resequencing 81 almond accessions, which can facilitate plant breeding and new cultivar development. The array was validated using 210 accessions, and 82.8% of the SNPs were classified as the best recommended SNPs. The array can be used for peach and interspecific peach x almond genetic studies, with low rates of missing data.

Summary: This study aimed to identify predictors of poor performance in the USMLE Step 1 exam and provide targeted interventions for struggling students. The results showed that students' performance in the FDNS course correlated positively with their pre-matriculation metrics such as science undergraduate GPA, total GPA, and MCAT scores. The FDNS course grade and specific course objectives could serve as predictors for USMLE Step 1 performance.

Pattern Analysis of Serum Galectins-1,-3, and-9 in Breast Cancer

Avery Funkhouser, Hayden Shuster, Julie C. Martin, W. Jeffery Edenfield, Anna V. Blenda

Summary: This study investigates the role of galectins in different breast cancer subtypes and their response to treatment. Galectins, proteins involved in cancer growth and metastasis, were measured in breast cancer patients. The study found that galectin-9 levels were increased in HER2-enriched tumors but reduced in hormone-receptor-positive tumors, while galectin-1 levels were higher in patients who underwent systemic cancer therapy. These findings provide valuable insights into galectin changes during cancer progression, treatment response, and tumor biology.

An Updated Overview of Existing Cancer Databases and Identified Needs

Brittany K. Austin, Ali Firooz, Homayoun Valafar, Anna V. Blenda

Summary: Our investigation of cancer databases aimed to evaluate the current state and identify key requirements. We analyzed 71 databases, focusing on genomics, proteomics, lipidomics, and glycomics. Our findings revealed a lack of cancer-related lipidomic and glycomic databases, indicating a need for further development in these areas. The availability of proteomic databases dedicated to cancer research was also limited. In addition, we assessed non-cancer databases in the fields of proteomics, lipidomics, and glycomics to gauge progress over the past eight years. Our analysis included various types of cancer databases, such as clinical trial databases and web servers. By evaluating user-friendliness through the FAIRness principle, we ensured that the databases were easily accessible and usable. Our search summary highlights significant growth in cancer databases while pinpointing gaps and requirements. These insights are invaluable to researchers, clinicians, and database developers, as they guide efforts to enhance accessibility, integration, and usability. Fulfilling these needs will promote advancements in cancer research and benefit the broader cancer community.
