TNF block haplotypes associated with conserved MHC haplotypes in European, Asian and Australian Aboriginal donors

Associations between major histocompatibility complex (MHC) ancestral haplotypes (AHs) and immunopathological diseases are traditionally ascribed to human leukocyte antigen (HLA) class I or class II alleles. However, polymorphisms in TNF and nearby genes in the central MHC can influence risk. We have defined TNF block haplotypes in Asian, European and Australian Aboriginal donors and shown conservation of TNF block haplotypes in geographically distinct populations, consistent with a common evolutionary origin. Here we show that most TNF block haplotypes do not align with a single MHC AH and associations often vary with ethnicity. This suggests more recent recombination events between the TNF block and the HLA alleles.

Summary: In this study, genetic diagnosis was achieved in 52.7% of AMC index patients, with the identification of nine newly discovered genes. The primary cause of AMC was determined to be skeletal muscle involvement (40%), with autosomal recessive inheritance being the most frequent mode (66.3%). In sporadic cases born to non-consanguineous parents, de novo dominant autosomal or X linked variants were observed in 50% of cases.

The findings show an emerging trend of RMTs among clinical CPE isolates, posing a threat to the clinical utility of aminoglycosides and plazomicin.

Correlation of changes in subclonal architecture with progression in the MMRF CoMMpass study

Summary: Multiple myeloma (MM) is a heterogeneous plasma cell proliferative disorder, and its evolution in the early stages has significant impact on the disease progression and clinical outcomes. This study reveals that MM predominantly progresses through branching evolution, and there are distinct mutational landscapes and actionable gene targets at diagnosis compared to progression. Additionally, unique clonal gains/losses of mutant driver genes can be identified in patients with different cytogenetic aberrations, and there are correlated oncogenic mutations and co-occurring subclones. These findings provide insights into the molecular events of drug response and myelomatogenesis, and may contribute to early prognostication and development of personalized therapies for MM.

Integrated single-cell transcriptome analysis of CD34+enriched leukemic stem cells revealed intra- and inter-patient transcriptional heterogeneity in pediatric acute myeloid leukemia

Summary: Single-cell sequencing was used to investigate the transcriptional heterogeneity of CD34 + enriched leukemic stem cells in pediatric AML. The study identified unique leukemic stem cell clusters for each patient and revealed intra-patient heterogeneity. Gene expression analysis showed upregulation of genes involved in non-coding RNA processing, ribonucleoprotein assembly, apoptotic processes, cytokine stimulus response, and negative regulation of transcription in LSC-enriched clusters. Validation confirmed the upregulation of specific genes and kinases in LSC-enriched clusters, which correlated with MRD status and survival outcomes. These findings highlight the diversity and potential therapeutic targets of AML LSC.

This suggests that NK cells with KIR3DL1*007 might eliminate HIV-infected cells less effectively compared to NK cells carrying other KIR3DL1 or KIR3DS1 alleles.

BDL-SP: A Bio-inspired DL model for the identification of altered Signaling Pathways in Multiple Myeloma using WES data

Summary: Identifying genomic features responsible for the progression of Multiple Myeloma (MM) from precancerous stage MGUS can enhance our understanding of the disease and aid in developing appropriate preventive and treatment measures. This study introduces an innovative AI-based model, called Bioinspired Deep Learning architecture for the identification of altered Signaling Pathways (BDL-SP), which effectively identifies crucial genomic biomarkers that can distinguish MM from MGUS. The evaluation demonstrates the significance of the BDL-SP model through extensive post-hoc explainability analysis and benchmarking against other machine learning models. The findings provide insights into therapeutic interventions to halt the progression to overt MM. Rating: 9/10.

A method for multiplexed full-length single-molecule sequencing of the human mitochondrial genome

Summary: Accurate analysis of mitochondrial DNA is crucial for clinical research and diagnostics of mitochondrial diseases. This study presents a method that utilizes Cas9 cleavage, nanopore sequencing, and a custom pipeline to identify pathogenic variants and accurately quantify heteroplasmy. The authors demonstrate that their method is capable of detecting complex deletions, determining the phase of variants, and achieving high coverage of the mitochondrial genome, overcoming the limitations of short-read sequencing. The developed workflow provides a powerful tool for studying mtDNA variation and will greatly accelerate mitochondrial research.

Characterizing the mutational landscape of MM and its precursor MGUS
