Five isolates from marine fish (W3(T), WM, W1S, S2 and S3) and three isolates misclassified as Photobacterium phosphoreum, originating from spoiled modified atmosphere packed stored cod (NCIMB 13482 and NCIMB 13483) and the intestine of skate (NCIMB 192), were subjected to a polyphasic taxonomic study. Phylogenetic analysis of 16S rRNA gene sequences showed that the isolates were members of the genus Photobacterium. Sequence analysis using the gapA, gyrB, pyrH, recA and rpoA loci showed that these isolates formed a distinct branch in the genus Photobacterium, and were most closely related to Photobacterium aquimaris, Photobacterium kishitanii, Photobacterium phosphoreum and Photobacterium iliopiscarium. The luxA gene was present in isolates W3T, WM, W1S, S2 and S3 but not in NCIMB 13482, NCIMB 13483 and NCIMB 192. AFLP and (GTG)(5)-PCR fingerprinting indicated that the eight isolates represented at least five distinct genotypes. DNA-DNA hybridizations revealed 89% relatedness between isolate W3T and NCIMB 192, and values below 70% with the type strains of the phylogenetically closest species, P. iliopiscarium LMG 19543(T), P. kishitanii LMG 23890(T), P. aquimaris LMG 26951(T) and P. phosphoreum LMG4233(T). The strains of this new taxon could also be distinguished from the latter species by phenotypic characteristics. Therefore, we propose to classify this new taxon as Photobacterium piscicola sp. nov., with W3(T) (=NCCB 100098(T) = LMG 27681(T)) as the type strain. (C) 2014 Elsevier GmbH. All rights reserved.

Summary: This paper provides an overview of the current research on Acetobacter senegalensis at the microbial and genomic levels, as well as its specific bio-industrial applications. The strain is a thermotolerant strain isolated from mango fruits and intended for industrial vinegar fermentation processes. Additionally, the potential of this strain in other bio-industrial applications such as cocoa fermentation is also explored.

Summary: This study demonstrates the prebiotic potential of a carrot-derived pectin extract enriched for rhamnogalacturonan I (cRG-I) on the human gut microbiome, showing consistent effects on certain bacterial species and metabolites. The findings suggest a specialized consortium is involved in the fermentation of cRG-I, indicating potential benefits for gut health.

Accurate prediction of metagenome-assembled genome completeness by MAGISTA, a random forest model built on alignment-free intra-bin statistics

Gleb Goussarov, Jurgen Claesen, Mohamed Mysara, Ilse Cleenwerck, Natalie Leys, Peter Vandamme, Rob Van Houdt

Summary: This study developed a novel approach called MAGISTA, which assesses the quality of metagenome-assembled genomes based on alignment-free distance distributions between contig fragments. MAGISTA achieved a 20% reduction in root-mean-square error compared to the marker gene approach when tested on publicly available mock metagenomes. Additionally, the highly complex genomic DNA mock community used in the study serves as a valuable tool for benchmarking (new) metagenome analysis methods.

High Acetate Concentration Protects Intestinal Barrier and Exerts Anti-Inflammatory Effects in Organoid-Derived Epithelial Monolayer Cultures from Patients with Ulcerative Colitis

Sara Deleu, Kaline Arnauts, Lowie Deprez, Kathleen Machiels, Marc Ferrante, Geert R. B. Huys, Johan M. M. Thevelein, Jeroen Raes, Severine Vermeire

Summary: Short-chain fatty acids and their bacterial producers are gaining increasing attention in inflammatory bowel diseases. Acetate, although less studied compared to butyrate, shows potential in being less toxic to epithelial cells, stimulating butyrate-producing bacteria, and having anti-inflammatory and barrier-protective properties. In a study using organoid-based monolayer cultures from ulcerative colitis patients, high acetate concentrations were found to improve epithelial resistance, decrease pro-inflammatory markers, and enhance barrier gene expression. These findings suggest that acetate may offer a promising approach for managing barrier defects and inflammation in IBD.

Gut microbiome studies in CKD: opportunities, pitfalls and therapeutic potential

Hubert Krukowski, Sophie Valkenburg, Avra-Melina Madella, Johan Garssen, Jeroen van Bergenhenegouwen, Saskia Adriana Overbeek, Geert R. B. Huys, Jeroen Raes, Griet Glorieux

Summary: In recent years, there has been a growing interest in the association between gut microbiome dysbiosis and chronic kidney disease. However, previous studies have not adequately considered the confounding factors characteristic of the disease. Future research should focus on harmonization of relevant data, in-depth quantitative analysis, and functional exploration of the gut microbiome to guide personalized interventions for CKD. High-quality standards throughout the microbiome analysis workflow are crucial for reliable and reproducible results.
