Phylogenetically typing bacterial strains from partial SNP genotypes observed from direct sequencing of clinical specimen metagenomic data

We describe an approach for genotyping bacterial strains from low coverage genome datasets, including metagenomic data from complex samples. Sequence reads from unknown samples are aligned to a reference genome where the allele states of known SNPs are determined. The Whole Genome Focused Array SNP Typing (WG-FAST) pipeline can identify unknown strains with much less read data than is needed for genome assembly. To test WG-FAST, we resampled SNPs from real samples to understand the relationship between low coverage metagenomic data and accurate phylogenetic placement.

Summary: Melioidosis, caused by Burkholderia pseudomallei, is a highly lethal infection with a particularly high fatality rate if left untreated or undiagnosed. It is endemic to Asia, Australia, South America, and the Caribbean, but the number of cases reported in the United States is increasing. This study highlights the rare occurrence of melioidosis presenting as a mycotic aneurysm in the United States and emphasizes the need for diagnostic awareness and epidemiological concerns.

Summary: This study reports the isolation of L. borgpetersenii serovar Tarassovi from the urine of a dairy cow in the U.S. for the first time. The isolate was characterized using whole-genome sequencing, serotyping, MALDI, and immunoblotting. This finding highlights the importance of culture, genotyping, and serotyping for accurate classification of leptospires and the design of effective vaccine and diagnostic strategies.

Summary: This study aimed to generate a WHO-endorsed catalogue of mutations for drug resistance prediction in Mycobacterium tuberculosis complex (MTBC) and provide a global standard for interpreting molecular information. The research analyzed MTBC isolates from 45 countries and identified mutations associated with resistance to different antituberculosis drugs. The findings can encourage the implementation of molecular diagnostics by national tuberculosis programs.

Summary: This study reports the first isolation, identification, and characterization of Pseudochrobactrum saccharolyticum (strain 115) from Latin America. The strain was classified as P. saccharolyticum based on the analysis of its whole-genome sequence and 16S rRNA and recA gene sequences. This provides important insights into the diagnosis of bovine brucellosis and highlights the value of including the sequencing of these genes in routine diagnostics.

Summary: The study investigates the dispersal and co-occurrence of Francisella and spotted fever group Rickettsia in ticks infesting migrating birds in the African-Western Palaearctic region. The most common tick species, Hyalomma rufipes, has a high prevalence of Francisella and may have a dual endosymbiosis with Midichloria to meet its nutritional requirements.

Contributions of GeneXpert® to TB diagnosis in Myanmar

Summary: The study found that Xpert has a higher sensitivity and specificity compared to conventional smear microscopy for diagnosing tuberculosis. In Myanmar, the use of Xpert increased TB case detection by 40% overall and nearly 100% among people living with HIV.

Summary: In this study, the population structure, evolutionary origins, and genomic features of S. Typhi associated with decades of endemic typhoid fever in Samoa were characterized using whole genome sequencing and comparative genomics analyses. Rare S. Typhi population in Samoa that likely emerged around the early 1970s and evolved into sublineages that are presently dominant were identified. The dominance of these endemic genotypes in Samoa is not readily explained by genomic content or widespread acquisition of antimicrobial resistance. These data establish the necessary framework for future genomic surveillance of S. Typhi in Samoa for public health benefit.

In silico evaluation of WHO-endorsed molecular methods to detect drug resistant tuberculosis

Summary: This study compares the sensitivity and specificity of PCR-based molecular diagnostic tests and sequencing technologies in drug susceptibility testing for tuberculosis. The results show that PCR-based tests are most sensitive for drugs with well-established resistance mechanisms, while sequencing technologies have advantages for drugs with limited knowledge of resistance or complex resistance signatures.

The PiuA outer membrane receptor plays a major role in cefiderocol nonsusceptibility in isolates from Malaysia.

Summary: The accuracy of the Akonni Biosystems XDR-TB TruArray and lateral-flow-cell assay in detecting drug resistance was evaluated, and the results showed a high level of accuracy for multiple drugs. The XDR-LFC assay has the potential to be a novel near-patient technology for rapidly diagnosing drug-resistant tuberculosis.

DNA metabarcoding reveals diet composition of invasive rats and mice in Hawaiian forests

Summary: Rodents are widely recognized as invasive species that have negative impacts on island ecosystems by predating on and disrupting endemic biota. This study used DNA metabarcoding to identify the diets of three invasive rodent species in Hawaiian forests and found that they primarily consume plants and invertebrates of introduced species. Although some native taxa were identified, the species of rodents and the forest sites did not drive patterns of diet composition, suggesting opportunistic foraging or intraspecific variation. Surprisingly, both black rats and house mice defecated hundreds of introduced seeds, potentially contributing to seed dispersal.

White-nose syndrome restructures bat skin microbiomes

Summary: This study investigated the skin microbial composition of three North American bat species affected by white-nose syndrome. The results showed that bacterial diversity on the skin of Myotis lucifugus significantly decreased when the white-nose syndrome pathogen was present, while bacterial diversity in other bat species remained unaffected. Fungal species present on bats showed overlap with the environmental fungal community, but the presence of the pathogen did not affect fungal composition.
