Oncogenomic portals for the visualization and analysis of genome-wide cancer data

Somatically acquired genomic alterations that drive oncogenic cellular processes are of great scientific and clinical interest. Since the initiation of large-scale cancer genomic projects (e.g., the Cancer Genome Project, The Cancer Genome Atlas, and the International Cancer Genome Consortium cancer genome projects), a number of web-based portals have been created to facilitate access to multidimensional oncogenomic data and assist with the interpretation of the data. The portals provide the visualization of small-size mutations, copy number variations, methylation, and gene/protein expression data that can be correlated with the available clinical, epidemiological, and molecular features. Additionally, the portals enable to analyze the gathered data with the use of various user-friendly statistical tools. Herein, we present a highly illustrated review of seven portals, i.e., Tumorscape, UCSC Cancer Genomics Browser, ICGC Data Portal, COSMIC, cBioPortal, IntOGen, and BioProfiling. de. All of the selected portals are user-friendly and can be exploited by scientists from different cancer-associated fields, including those without bioinformatics background. It is expected that the use of the portals will contribute to a better understanding of cancer molecular etiology and will ultimately accelerate the translation of genomic knowledge into clinical practice.

The choice of computational tools also plays a role in determining the taxonomic profile of the intestinal microbiome community.

Mutations in the miR-142 gene are not common in myeloproliferative neoplasms

Summary: Recent data shows that MIR142 is one of the most frequently mutated miRNA genes and noncoding elements in all cancers, especially in blood cancers. Mutations in MIR142 have profound consequences for lympho- and myelopoiesis, and one of its targeted genes, CD274, is elevated in many cancer types, including MPNs. However, MIR142 mutations are rare in MPNs.

In vivo study of the immune response to bioengineered spider silk spheres

Summary: Bioengineered MS1 silk functionalized with the H2.1 peptide has been investigated as a drug delivery system targeted at Her2-overexpressing cancer cells. The immunogenicity of MS1-type silk drug carriers was analyzed, and the results showed that H2.1MS1 spheres exhibited higher immune activity and multiple injections did not hinder drug delivery or induce toxicity.

Essential thrombocythaemia progression to the fibrotic phase is associated with a decrease in JAK2 and PDL1 levels

Summary: The study investigates the changes in JAK2 and PD-L1 expression levels during the progression of myeloproliferative neoplasms. It is found that JAK2V617F mutation is associated with higher PD-L1 levels, while post-ET-MF patients have lower JAK2 and PD-L1 levels. Additionally, the degree of bone marrow fibrosis is correlated with the decrease in JAK2 and PDL1 mRNA levels.

Summary: 3%-14% of BCR-ABL negative MPNPh- patients have concurrent MGUS. A 50-year-old patient with type 2 CALR Lys385Asnfs*47 mutation positive essential thrombocythemia (ET) developed symptomatic multiple myeloma (MM) 13 years after ET diagnosis during PEG-INF2 alpha treatment. The origin of MM cells in MPNPh- patients remains unknown, but research suggests that mutant CALR protein may impact the function and genomic stability of myeloid cells.

Analysis of Arabidopsis non-reference accessions reveals high diversity of metabolic gene clusters and discovers new candidate cluster members

Summary: Metabolic gene clusters (MGCs) are groups of genes involved in a common biosynthetic pathway. They can lead to intraspecies variation and cause phenotypic diversity. The study examined copy number variations (CNVs) in four Arabidopsis thaliana MGCs and found that different gene clusters displayed varying levels of diversity and conservation. The study identified a large genomic insertion containing divergent duplicates of specific genes and discovered gene expression alterations and phenotypic differences associated with these duplications.

Comprehensive genetic and phenotype analysis of 95 individuals with mosaic tuberous sclerosis complex

Summary: This study comprehensively characterized the mosaic variants of TSC by using massively parallel sequencing of 330 TSC samples from 95 individuals with mosaic TSC. The study revealed that TSC1 mosaic variants are much less common than TSC2, and the distribution of mosaic variants across TSC1 and TSC2 is similar to that for pathogenic germline variants. Additionally, several previously unreported TSC1 and TSC2 variants were identified.

Differences in the intraspecies copy number variation of Arabidopsis thaliana conserved and nonconserved miRNA genes

Summary: MicroRNAs (miRNAs) regulate gene expression through the RNA interference mechanism. Conserved MIRs are involved in developmental and physiological processes, while nonconserved MIRs participate in stress responses. Copy number variations of Arabidopsis MIRs are related to their age, function, and genomic localization.

Summary: With advances in genetic testing, noninvasive prenatal screening (NIPS) allows the identification of potential pathogenic DNA variants before the onset of disease phenotype. In this study, a TSC2 frameshift variant was identified by NIPS and detected in family members without typical symptoms of TSC. Further investigation revealed that this variant retained TSC2 function through cryptic splicing.

Summary: Archeogenomics is a fast-growing interdisciplinary research field focused on ancient DNA analysis. Its integration with genomic, archaeological, and anthropological data allows for a comprehensive understanding of human history. Host Factors Associated with Gut Mycobiome Structure

Summary: The human gut is inhabited by many organisms, including bacteria and fungi, that may affect human health. Research on human gut mycobiome is rare, but recent studies have shown its significant role in human health. This study investigated the gut mycobiota of a large European population and found that diet, age, and marital status were associated with the variation in the gut fungal community.

Unmasking the Deceptive Nature of Cancer Stem Cells: The Role of CD133 in Revealing Their Secrets

Summary: Cancer, a leading cause of death globally, poses a significant challenge to effective treatment due to its complexity. Cancer stem cells and their markers, such as CD133, play a crucial role in tumor growth and progression. This article explores the potential of CD133 as a therapeutic target in cancer treatment, including its structure, functions, occurrence in different cancer types, and approaches to affect CD133 expression. Nanoparticles, such as gold nanoparticles and nanoliposomes, are also discussed in the context of CD133-targeted therapy. Overall, CD133 shows promise as a therapeutic target, offering new treatment options for cancer patients in the future.
