Prognostic Biomarkers for Esophageal Adenocarcinoma Identified by Analysis of Tumor Transcriptome

Background: Despite many attempts to establish pre-treatment prognostic markers to understand the clinical biology of esophageal adenocarcinoma (EAC), validated clinical biomarkers or parameters remain elusive. We generated and analyzed tumor transcriptome to develop a practical biomarker prognostic signature in EAC. Methodology/Principal Findings: Untreated esophageal endoscopic biopsy specimens were obtained from 64 patients undergoing surgery and chemoradiation. Using DNA microarray technology, genome-wide gene expression profiling was performed on 75 untreated cancer specimens from 64 EAC patients. By applying various statistical and informatical methods to gene expression data, we discovered distinct subgroups of EAC with differences in overall gene expression patterns and identified potential biomarkers significantly associated with prognosis. The candidate marker genes were further explored in formalin-fixed, paraffin-embedded tissues from an independent cohort (52 patients) using quantitative RT-PCR to measure gene expression. We identified two genes whose expression was associated with overall survival in 52 EAC patients and the combined 2-gene expression signature was independently associated with poor outcome (P < 0.024) in the multivariate Cox hazard regression analysis. Conclusions/Significance: Our findings suggest that the molecular gene expression signatures are associated with prognosis of EAC patients and can be assessed prior to any therapy. This signature could provide important improvement for the management of EAC patients.

Summary: YAP1 is highly upregulated in peritoneal carcinomatosis tumor cells, contributing to cancer stem cell properties and metastasis. Inhibition of YAP1 can significantly slow tumor growth and eliminate peritoneal carcinomatosis in preclinical models. Pharmacological inhibition of YAP1 can reduce cancer stem cell-like properties and suppress tumor growth, especially in combination with cytotoxic drugs in vivo models.

Its role is to restrict the IFN-beta signaling from hyperactivation, which may explain the variability of innate immune responses to pathogens based on biological settings.

Sequences of Events from the Electronic Medical Record and the Onset of Infection

Summary: We present a novel model of time-series analysis for learning from electronic health record (EHR) data in the context of infection occurrence in the intensive care unit (ICU). By applying methods from proteomics and Bayesian statistics, we analyzed a large dataset of ICU patients and identified physician actions that were individually associated with increased risk of infection. Our approach also demonstrated the ability to predict the administration of antibiotics with reasonably high accuracy.

Clinical Significance of Glycolytic Metabolic Activity in Hepatocellular Carcinoma

Summary: Hepatocellular carcinoma (HCC) is a common cancer that causes a large number of deaths worldwide. Metabolic reprogramming is a key feature of HCC, allowing cancer cells to meet the high energy demands for fast growth. By comparing genomic data from mice and humans, we identified three distinct metabolic subtypes of HCC and found clinical and molecular characteristics associated with each subtype. Notably, we discovered that the high metabolic subtype is resistant to immunotherapy and uncovered a potential mechanism for this resistance.
