Mouse Ribosomal RNA Genes Contain Multiple Differentially Regulated Variants

Background: Previous cytogenetic studies suggest that various rDNA chromosomal loci are not equally active in different cell types. Consistent with this variability, rDNA polymorphism is well documented in human and mouse. However, attempts to identify molecularly rDNA variant types, which are regulated individually (i.e., independent of other rDNA variants) and tissue-specifically, have not been successful. We report here the molecular cloning and characterization of seven mouse rDNA variants (v-rDNA). The identification of these v-rDNAs was based on restriction fragment length polymorphisms (RFLPs), which are conserved among individuals and mouse strains. The total copy number of the identified variants is less than 100 and the copy number of each individual variant ranges from 4 to 15. Sequence analysis of the cloned v-rDNA identified variant-specific single nucleotide polymorphisms (SNPs) in the transcribed region. These SNPs were used to develop a set of variant-specific PCR assays, which permitted analysis of the v-rDNAs' expression profiles in various tissues. These profiles show that three v-rDNAs are expressed in all tissues (constitutively active), two are expressed in some tissues (selectively active), and two are not expressed (silent). These expression profiles were observed in six individuals from three mouse strains, suggesting the pattern is not randomly determined. Thus, the mouse rDNA array likely consists of genetically distinct variants, and some are regulated tissue-specifically. Our results provide the first molecular evidence for cell-type-specific regulation of a subset of rDNA.

Phenotype, Function, and Clinical Significance of CD26+ and CD161+ Tregs in Splenic Marginal Zone Lymphoma

Summary: This study found that regulatory T-cells (Treg) are more abundant in the spleens of patients with splenic marginal zone lymphoma (SMZL) compared to reactive spleens. These Tregs can be separated into CD161(+)Treg and CD26(+)Treg subsets. CD161(+)Tregs are increased in SMZL but have dysregulated immune function. CD161(+)Tregs are associated with a favorable prognosis in SMZL, while CD26(+)Tregs are associated with a poor prognosis. Activation of the IL2/STAT5 pathway contributes to the expansion of CD26(+)Tregs and may lead to a poor clinical outcome in SMZL.

Accurate Identification of Subclones in Tumor Genomes

Summary: Understanding intratumor heterogeneity is crucial for studying tumorigenesis and designing personalized treatments. This study presents a novel algorithm, MAGOS, that successfully identifies subclones in tumors sequenced at low depths and outperforms existing methods in terms of decomposition accuracy, minimum sequencing depth, and computation efficiency. The analysis of late-stage liver cancers using MAGOS revealed that a high subclone count in a tumor is a significant risk factor for poor prognosis.

Summary: T-lymphocytes in the tumor microenvironment of follicular lymphoma (FL) show diverse phenotypes, which may influence tumor biology and patient survival. Our analysis of 82 FL patients revealed four immune subgroups with different T-cell phenotypes, and a higher prevalence of CD57(+) T-FH cells with a late-stage differentiation phenotype was associated with poor patient survival.

An ensemble 3D deep-learning model to predict protein metal-binding site

Summary: All panels exhibit high sensitivity for variants within the 5-20% VAF range in high-confidence coding regions, but sensitivity decreases when using VAF thresholds due to variability in VAF measurements. Enforcing a VAF threshold for reporting reduces false positive calls, and false positive rate is higher outside high-confidence coding regions, leading to lower reproducibility. Region restriction and VAF thresholds result in low technical variability in estimating promising biomarkers and tumor mutational burden.
